Gold Ranger and Xandred from "Power Rangers Samurai" were originally included in the US version of the game, but were later removed. While never actually confirmed, it's believed to be due to rights issues regarding the Power Rangers franchise.
Super Mario 3D World + Bowser's Fury

Attachment Super Mario 3D World + Bowser's Fury has data for an unused Giga Mushroom, which resembles the Mega Mushroom but with a red-yellow color palette and an angry expression with a cross-popping vein, a common anime trope used for anger. It has seven animations, but each one contains no data. Touching it plays the "item into inventory" sound. If Mario touches it, he will become Mega Mario, and if Mega Mario touches it he will become Giga Cat Mario, suggesting it would have been used for Bowser's Fury.
Atari 50: The Anniversary Celebration

Work on an Atari ST emulator started during the development of Atari 50, but it was scrapped due to a lack of resources.

Tapper

Attachment There exists 3 versions of Tapper

•The original version with Budweiser branding
•The censored "Root Beer Tapper" version, which swaps beer for root beer and changes Tapper from a bartender to a soda jerk
•The Japanese release that replaces Budweiser with Japanese alcohol brand Suntory

The Suntory version of the game also carries over minor graphical improvements from the Root Beer version of the game.
Harry Potter and the Prisoner of Azkaban

Attachment In the Game Boy Advance version of Harry Potter and the Prisoner of Azkaban, there is an unused minigame that is just a clone of Tapper, with Pumpkin Juice in place of beer.
Disney's Tarzan

The Game Boy Color version of Tarzan has rumble support in its code, but was not released on a cartridge capable of using rumble.
Super Smash Bros. Crusade

In early versions of Super Smash Bros. Crusade, one of the playable characters was "Weegee", a parodic version of Luigi originating from the DOS version of Mario is Missing! whose moveset was a composite of different memes from "YouTube Poop" videos. Weegee was removed in version 9.2 in 2018 as the development team did not want to "be the meme game". They believed the game's reputation was becoming overcentralized on the presence of Weegee, and that the character was not of a high enough quality standard to keep around. This decision sparked major backlash from Crusade fans, and ultimately Weegee was reinstated in 2021's version 9.4, with a new moveset comprising of more modern memes.

During development of QuackShot, a level was implemented where Donald Duck could club baby seals as enemies. This horrified producers from the Disney side of development, who demanded Sega remove the stage from the final game.
Slap City

Slap City was originally envisioned as a mini-game in Ittle Dew 2 before being reworked into a full title. The scrapped mini-game had intentionally poor presentation, being locked to 30FPS with interlacing, something that was not retained in Slap City given it's focus on competitive play, and a low-poly style inspired by the original Super Smash Bros. The polygonal alternate form of Fluffy Fields, where the Clone Team is fought in arcade mode, is based on this version of the game.
Atari: 80 Classic Games in One!

Atari: 80 Classic Games in One! contains two unused ROMs created to test the emulators used in the compilation. Interestingly, the .txt file that contains the descriptions of all the featured games also has explanations of what these ROMs are, suggesting that they may have at one point been planned to be included as bonus content on the compilation for regular players:

This ROM was created as part of the development
process for ^RAtari 80 Classic Games^0[sic]. This ROM
was transferred into a genuine first generation
Atari 2600 (bought by the lead programmer's
family back in 1977!) via a Cuttlecart. It cycles
through all the available colours in the Atari
2600 palette, displaying the colour's number as a
binary "bar code" at the top. The output of the
Atari 2600 was hooked up to a video capture card,
and each frame was digitised and its colour ID
determined by reading the bar code on the image.
All frames of the same colour were then averaged
together to get an average "RGB" colour value for
that number. This process was used to get accu-
rate colour matches with the original Atari 2600.

Nickelodeon All-Star Brawl

Lincoln Loud's neutral water gun move "The Splasher" had to be reworked during development; the original version of the move stunned opponents and could be cancelled into most actions in the game. This was a flawed move design however, as players could simply cancel the move into a waveland and then perform it again, making an infinite combo. If this move stayed in, Lincoln would have had to be banned from early competitive play, much as Michelangelo would end up being. In the final game, the water gun pushes opponents and cannot be cancelled.
Pokémon Pokédex Organizer

The Tiger Electronics electronic Pokédex toy received major pushback from Nintendo HQ in Japan, which did not want the toy to have any kind of game function as to avoid cannibalizing sales of Pokémon Red & Blue. When two-frame animations of each Pokémon were implemented, they had to be scrapped as Nintendo thought they were "too close to the Game Boy game", despite animated sprites not being introduced until Pokémon Crystal in 2000. Despite this, both Nintendo of America and 4Kids were in favor of the animations.

Attachment Patrick's Super move was originally going to feature a unique squashed model for each character. These were ultimately scrapped for unknown reasons, with Patrick simply slamming down his rock on the opponent without any transformations or unique animations attached.
