Pizza Tower first saw attention with the demo released in the fan-run Sonic Amateur Game Expo (SAGE) 2018. To coincide with the expo being themed around Sonic the Hedgehog, a temporary joke character named "Snick the Porcupine" was added, with a backstory detailing how Peppino (dressed in blue like Sonic) had intended to go to SAGE, but ended up at the "Snick Amateur Games Expo" and instead made do with Snick's games (Pizza Tower levels). Upon clearing the SAGE demo, Snick will then turn into "Snick.EXE", a parody of the Sonic.exe creepypasta, starting an exclusive mode called "The Snick Challenge" where Peppino must evade Snick.EXE while playing through all 3 stages in the demo in order. The completion reward is a fully playable Snick with a unique moveset and animations, with taunts referencing a set of YouTube Poop music videos by user iteachvader that were based on the animated series Adventures of Sonic the Hedgehog.
Snick would later make a cameo in the SAGE 2020 demo for Antonball Deluxe - a game with connections to Pizza Tower - bringing back the same setting, playable Snick, and The Snick Challenge, but with Snick.EXE instead chasing the player through the regular demo playthrough and the requirement to collect "Ruckus Rubies" to unlock Snick. Since Snick was also not meant to appear in the final release, the Ruckus Rubies use directly-ripped sound effects from the Sonic series.
Despite his removal, Snick still makes many cameos in the final version of Pizza Tower. The tiles for the Slum hub area feature a Missing poster inquiring about Snick's whereabouts, the Refridgerator-Refridgerator-Freezerator stage features a similar Wanted poster on the side of a milk carton, one of Gustavo and Brick's taunts has Brick turn into Snick, and the Pizzaboy's Wash N' Clean area has Snick covered in a freshly-washed blanket, making him appear like a ghost. Peppino's blue outfit also returned under the name "Sage Blue", which can be unlocked by clearing Floor 1 in less than an hour.

If you beat Story Mode and then play through it again, the captions for Jonathan's response to Dio kicking his dog Danny in the jaw are slightly altered. Instead of reading "何をするんだ" ("What the hell are you doing?!"), it will now read "何をするだ" ("What the hell you doing!?"), which is identical in meaning, but omits the hiragana character "ん". The typo in the second playthrough is deliberate and references a mistake made in that scene when it was published in the manga's original 1987 print run. This typo stuck around in reprints for almost 15 years, becoming a meme among Japanese fans for making the intended line sound like a "country-like scream", until it was finally corrected in a paperback release in 2002.

Early on in the game, after finding out the town was ruined during the night, King Roland wonders if Buddy, Lyndsay and "their friend" could come help, but concludes that they are too busy elsewhere. After obtaining the map from the karaoke bar, if the player selects the "じっとみつめる" ("Stare") option and waits on the resulting screen for an hour, a text box will appear mimicking the sign-off messages used by Japanese TV channels before the screen goes black. Waiting an additional three hours brings up a series of SMPTE color bars, and waiting one more hour brings up a second text box which simply reads "おはようございます" ("good morning"). Jane Doe's name has two different references in it. The first and most obvious one is a reference to the term "Jane Doe", a placeholder name used in cases where a female individual's real name is either unknown or intentionally concealed (ironically, her Spoiler:New Eridu Public Security (NEPS) Consultant Card implies that her name really is Jane Doe rather than an alias). The second reference is found in her last name "Doe", which is what female fancy mice (domesticated breeds of common house mice) are often referred to as. Both of these references are fitting for Jane's character as she is a mouse Thiren with prominent ears and a tail, and because Spoiler:she works for NEPS as a consultant, specializing in criminal psychology and infiltrating dangerous groups.

This game, also referred to by the shorthand title "Those Games", is a parody of mobile game advertisements, specifically those that depict fake minigames that are not representative of the actual game once it is downloaded. The game's producer Maya Ito stated at its release that it was developed in just eight months, and came about about from her own desire to play those minigames "thoroughly and to my heart's content!" She described the process of balancing each minigame and trying to turn them into fully realized games as being particularly challenging, and felt that she "could've done some things a little differently" after noticing that players at launch had found many different ways to play the minigames.

At the start of Bayonetta, a funeral is held for a notorious criminal known as "Eggman the Destroyer". This, to a Western audience, seems like a very obvious reference to Sonic the Hedgehog's main antagonist Dr. Eggman, as Bayonetta was published by Sega. However, series creator Hideki Kamiya claimed that he randomly chose the name Eggman and was not aware that there existed a popular Sega character with the name, choosing to leave it as is in the hopes that fans would "get a kick out of that".

The "Sausage" and "Legendary Sausage" weapons in Holocure: Save the Fans! are based on the mobile games Sausage Legend and Sausage Legend 2, which are known for being played on livestreams by Hololive talent Oozora Subaru and her viewers. According to developer Kay Yu, he was granted permission by the Sausage Legend developers to reference the game via these weapons and its collaborations. In 2023, the references culminated in Hololive working with the Sausage Legend developers to release special skins for Sausage Legend 2 based on Subaru and fellow member Hakui Koyori.
