The Elder Scrolls V: Skyrim

During the quest "Proving Honor", if the Dragonborn asks Farkas if the companions are werewolves, he ends his response with "It's a secret to everybody." This is a reference to The Legend of Zelda series, where this phrase is infamously repeated.
Borderlands 2

Attachment In Borderlands 2, There's a character named Michael Mamaril that will give the player free (and usually rare) loot. This character is based on a real-life person who died at the age of 22. His friend wrote to Gearbox, the game's developers, asking them to do a eulogy using the voice of the fan-favorite character "Claptrap". Gearbox not only fulfilled his request, but also added Michael as a character in Borderlands 2, so he could live on forever in Borderlands.
Jet Grind Radio

One of the songs, "Super Brothers" by the band "Guitar Vader", is very obviously about Super Mario Bros. This is particuarly unusual, as Jet Set Radio is a SEGA developed game and published from the year 2000, when SEGA and Nintendo were still competitors.
"Come We're going to rescue Peach. We're super boys. 1234567, we like mushrooms."

Attachment The seemingly random symbol on the mail box of Yoshi's House is actually the logo for Japan's postal service.

There's a shop minigame where you can unlock various instruments. There are three ocarinas, one that "invokes feelings of rage and power", another that "blows away worry, granting those who hear it courage" and one that "enchants and opens the mind, instilling a sense of mental clarity and wisdom", referencing the Triforce of power, courage and wisdom from The Legend of Zelda series.
The Legend of Zelda: Link's Awakening

If the player names their character "ZELDA" in all capital letters ("LOLO" in the French release; "ぜるだ" in the Japanese release) they are treated to a salsa remix of the game's main theme. This could also be a nod to the original The Legend of Zelda on the NES, where entering the name "ZELDA" on the second save slot results in the game starting on the second quest immediately.

Attachment Just south of the shrine to Peryite, you can find a skeleton about halfway up the mountain. If you look just to the side of the skeleton you will see a sabre cat stuck between two rocks with a weapon lodged in its head. This is a reference to a scene in the movie "300" where Leonidas leads a wolf to a narrow passage, and then stabs it in the head with a spear.
Halo: Combat Evolved

Attachment The achievement in Halo Reach and Halo: Combat Evolved Anniversary called "Hell's Jerome" is a reference to Bungie's head of security, Jerome Simpson, after a photo of him (suggesting that he had damaged a car with a gravity hammer) went viral online.

The sandwich store "Jill's Sandwiches" is a reference to a scene in Resident Evil 1, when Jill is trapped in a room, only to be saved by Barry who exclaims, "You were almost a Jill sandwich!"
Super Mario Bros. 2

Attachment There's a curious connection between Super Mario Bros. 2 and The Legend of Zelda: Link's Awakening. Two characters in the games are actually the same; Mamu in Link's Awakening and Wart in Mario 2. It should be noted that Wart's Japanese name in Mario 2 is Mamu. Both games are revealed to be dream worlds at the end, with Mario 2 taking place in Subcon (short for subconscious) and Link's Awakening taking place on an island created by the Wind Fish's dreaming.

K.K. Slider is based on the game's sound designer Kazumi Totaka. K.K. Slider's Japanese name "Totakeke" is taken from the fact that in Japan, last names are written first, so it would be Totaka Kazumi. That can be shortened to "Totaka K" very similar to "Totakeke". Totaka has also hidden music in every Animal Crossing game, and at least twelve other games. People now search for the hidden music in his games, which is known as "Totaka's Song".
Kirby's Return to Dream Land

The first letter of all the levels leading up to the final level spell out "Crowned":

This refers to the final boss, Spoiler:Magolor, as he uses the master crown in the final battle.
Franchise: Final Fantasy

There are two recurring names for characters; "Biggs" and "Wedge". These names come from Star Wars Episode IV: A New Hope (Biggs Darklighter & Wedge Antilles). It's thought that the reason these character names are included is because the director of several Final Fantasy games, Yoshinori Kitase, originally wanted to become a film director after watching Star Wars. Biggs and Wedge also show up in Chrono Trigger and Kingdom Hearts II.
Fallout 2

Attachment There is a special encounter that consists of a group of "Unwashed Villagers" fighting a character named "The Grim Reaper". This is a real world reference; one of the first fallout communities ever was called "The Unwashed Village Community" and this encounter is based off them. The people who you find in this encounter are members from the community, and actually fought a spammer name "Grim Reaper" who plagued the community for a long time, and was seen as an evil rival to the Unwashed Village Community.
Call of Duty: Black Ops II

Attachment In the "Meltdown" map, you can find a pink box of doughnuts by a power console. This is a reference to the Simpsons, as Homer Simpson works in a power plant, and regularly eats pink frosted doughnuts from a pink box.
Franchise: Animal Crossing

The Gyroids bear a strong resemblance to Haniwa; clay figures made for ritual use and buried with the dead. This explains why Gyroids can only be obtained by digging, and also implies that you have just dug up someone's grave. This likeness is referenced in the Japanese version of Animal Crossing: City Folk, where the auction house owner Lloid is named "Haniwa-Kun".
Paper Mario

Luigi keeps his diary in a secret basement under his and Mario's house. If you manage to read the entries, you can find one entry reveals that Luigi is afraid of ghosts, and another where he says he wants to have the lead role in his own adventure. These diary entries are referencing Luigi's Mansion, which was in development at the time.
Far Cry 3

There's a loot item named "Ripped Teddy Bear" which has the description:
An old teddy bear, eye missing and a musty smell. Stuffing is visible between the stitches. A worn, ripped label names the bear "Bo B-".

This is a reference to The Simpsons; Mr. Burns' childhood bear, Bo Bo, that was shown in the episode "Rosebud".
