There are two unused pieces of headgear in the files of the original Nintendogs games: a chonmage wig (a Japanese male ponytail haircut worn by samurais in the Edo period to hold their helmets in place), and an afro wig. The chonmage has an unused description found in the Japanese version of the games and had all of its assets in the international releases replaced with the data for the Rainbow Wig. The afro on the other hand was finished enough that you can use cheat codes to make a dog wear it, but it does not have any leftover text or item attributes that let it be obtained as an item. It may have been cut from the games late into development due to concerns over racial offense and replaced with the Rainbow Wig, which has a very similar appearance to the afro, but with a rainbow-colored texture instead of one resembling black hair.

At any time during gameplay, a cheat code can be activated as many times as needed to receive one free medicine bottle, allowing players to stock up on as many health items as they need to get through the game. This was most likely not meant to be seen by players and was possibly intended for debug purposes during development. The code involves standing still, pressing Up/Down/Left/Right and repeating this combination 16 more times in a row.

At any time during gameplay, if you press Down 100 times in a row, Rambo's combat knife will automatically gain 15 EXP points. This cheat does not have a limited use and can be activated as many times as needed, suggesting this was meant to be a code used for debug purposes during development and not to be used by players.

There are two hidden methods to obtain permanent unlimited ammo. In order for both of these methods to work, Rambo's combat knife needs to be at Level 1 (20 EXP points), which is difficult due to Level 2 being only 320 EXP points away, making the chances of the player collecting the necessary ammo before Rambo levels up slim. As such, these methods were likely only intended for debug purposes and not meant to be discovered by players. If you manage to collect exactly 2 throwing knives, 3 arrows, 4 exploding arrows, 5 machine gun rounds and 6 hand grenades, all ammo and health items will be permanently refilled. The other method to get permanent refills is to have an ammo count of exactly 77 throwing knives, 77 arrows, 77 exploding arrows, and 77 machine gun rounds.

When the title screen menu cursor points to the "START" option, press B on Controller 2, then press Up/B/Right/Left/Down/Right/Left/A/B/Right/Select/B/Down/Start on Controller 1. This code unlocks a pair of debug features that can be used on Controller 2 during gameplay by pressing either A to skip the current level (up to the ending sequence), or B to switch between the Jekyll and Hyde modes.

In World 8, it's possible to bypass almost the entire battleship level by dropping into the water and swimming beneath the ship, jumping back on once the autoscroll reaches the vessel's stern. In the international version of the original NES release, one tile is removed from the rightmost portion of the ship in order to make the final jump easier.

At the end of the game's manual is a page demonstrating how to save your progress with an 8-digit passcode, with the pilot in the manual showing his own passcode: #1BC3904. Trying to use this passcode in the game will deliver the following message:"USAF REGULATIONS

When run on a Nintendo DSi or Nintendo 3DS, Action Replay DSi's icon and title will be listed as Game & Watch Collection. This is a way of working around the DSi's bootleg game protection, which is done by having a built-in whitelist of every official DS game, which Action Replay circumvents by tricking the device into thinking Game & Watch Collection is being played. Action Replay DSi contains almost every byte of data from Game & Watch Collection, but jumbled into an unplayable format.

Capcom offered a demo CD based upon a beta build of the game as a pre-release promo. The entire build was on the disk, with a "time trial" style of gameplay lasting 45 minutes before exiting the game. A code was eventually worked out, utilizing a GameShark cheat device in order to disable the time trial demo's timer, enabling complete access to this earlier version. A list of notable differences compared to the retail release have been noted as a result, and Capcom would never release a time trial demo disc again.

The series' in-universe Precursor language appears in several instances throughout the game, most notably in a series of Story cutscenes. During news broadcasts covering the racing tournament, a news ticker scrolling across the bottom of the screen produces a developer message from Naughty Dog when translated. The message says hello to the player and alludes to save data-based unlockable contents. However, an as-of-yet undiscovered secret is explicitly shared; the message does offer an input code, but to date, no use or purpose for it has been found.

Version 0.09 updated the Witch effect so that a unique sound plays when moving around while riding the broom, rather than simply reusing the regular footstep sounds. This is accomplished by giving every map two copies of the same tileset: one for regular mobility and one for the broom, with the game swapping between the two as needed. While this is retained in Version 0.10, the code is simplified in the later build so that a copy of the full string is not needed on every map.However, three areas of the game were not properly accounted for during the conversion process: the second room in Neon Tile Path, the room full of beds in Number World, and the Pink Sea all play the regular footstep sound regardless of whether or not Madotsuki has the Witch effect equipped and active. Additionally, these areas still contain leftover event data from Version 0.09's method of swapping between the two tilesets. Because the indexes for the game's tiles were altered concurrently with the streamlining of the broom code, triggering these leftover events with cheats instead swaps out the maps' graphics with ones from other areas:
• The pyramids in the second room of Neon Tile Path are replaced with Henkei Shita heads from Footprint Path A, and sitting down changes the entire tileset to that of Snow World, with the background additionally changing from solid black to solid white. It reverts back to the mostly complete Neon Tile Path tileset when Madotsuki sits back up.
• The tileset for the room full of beds in Number World is replaced with that of Forest World, temporarily reverting back to the proper visuals whenever Madotsuki sits down. The background, however, is unaffected.
• The Pink Sea is completely blacked out, as the game attempts to call blank divider tiles when in this state.

In 2024, a hidden variation of the Konami Code was discovered in the game that allows you to unlock all characters and costumes from the start. To activate it, on the title screen, press C-Up four times/C-Down four times/C-Left/C-Left/C-Right/C-Right/C-Left/C-Left/C-Right/C-Right/L/R/Z.

In the Bizarre Room in Wonderland, the fireplace's flames can be "put out" if Sora attacks the fireplace's grated opening with a Blizzard spell, and it can be lit anew if the grated opening is hit with Fire magic instead. Being able to put out the fire makes the second phase of the Trickmaster Heartless boss fight even easier, as the frantic boss cannot light their juggling apparatuses and fling their own Fire at Sora. This is also possibly why the Cheshire Cat gifts Sora a Blizzard spell/upgrade when Sora obtains and shows him at least the Claw Marks piece of evidence during Alice's trail, and also why the grated opening itself is able to be locked onto.

Although the Spiky-eared Pichu obtainable in the Ilex Forest event has a shiny form, this form cannot be obtained in the game itself without hacking.

The original release of the ROM hack was criticized by many players for having an unexpectedly high difficulty spike in the latter portions of the game. Among these critics were Vinny of the livestreaming group Vinesauce, who conducted a livestream of the hack thanks to it being a fangame designed around his content. In response to this, the hack's developer, Eminus, released an "easy mode" version on the r/vinesauce subreddit which reduces slowdown, adds additional power-ups, and allows the player to toggle indefinite invincibility on and off using the R button.

On September 11, 2022, several cheat codes were discovered in the game by a user on game wiki The Cutting Room Floor. The list of codes that have known functions prior to December 2023 are as follows:
• On the Options menu, by pressing Circle/Left on the D-Pad/Right on the D-Pad/Circle/Up on the D-Pad/R2, you can unlock a Cheat Menu with basic toggles for Infinite Ammo, Infinite Health, No Chestburst and No Drown. All four of these options have dedicated cheat codes which are listed below:
• L1/L2/Up on the D-Pad/L1/L2/Up on the D-Pad/Circle = Dedicated Infinite Ammo code, can have unlimited ammo with weapons you can have at selected point in the game.

On December 19, 2023, programmer Martin Piper revealed a pair of hidden cheat codes he included in the original release of Alien Resurrection. To execute these codes, you need to go into the game's Options menu and unlock the Cheat Menu with the code Circle/Left on the D-Pad/Right on the D-Pad/Circle/Up on the D-Pad/R2. The cheats Piper revealed include the following:
• A level selection menu can be unlocked in the Options menu right after unlocking the Cheat Menu by pressing R1/Down on the D-Pad/R1/Right on the D-Pad/L1/Up on the D-Pad/L2/Square. If entered correctly, you will hear a "bonk" sound indicating the code has been activated. Re-entering the Cheat Menu will reveal an additional option to re-visit any section in any level in the game.
• The more notable of the two codes Piper revealed is one that allows the Alien Resurrection disc to act as a boot disc to play PlayStation games on any burned CD-R disc without the use of modding. This novelty method works with any PlayStation model (as long as you have something to block the tray disc sensor on newer models so you can swap out the disc with the tray open), and must be done after unlocking the level selection menu (you can save after unlocking this menu so you do not have to unlock it again if you want to perform the disc swap trick). Once that is unlocked, go back to the Options menu and enter the code Left on the D-Pad/Up on the D-Pad/Right on the D-Pad/Down on the D-Pad/Right on the D-Pad/Up on the D-Pad/Left on the D-Pad/Square/Triangle/Square/Triangle/L1. The "bonk" sound will again be heard if the code is activated. Next, go back to the Cheat Menu and set the level selection to Level 6 and Section 1. Then while highlighting Section 1, hold down L1 (Note: it's imperative to keep holding down L1 for the remainder of this method) and press X. When asked by YouTube channel Modern Vintage Gamer, Piper revealed that the latter cheat code had never been disclosed to Sony when the game was sent in for certification as Sony would have immediately sent the game back and forced the developers to remove it since it acted as a backdoor for playing pirated games, and he believed that no other developers who worked on the game were made aware of it either. In a YouTube comment, he explained that he only revealed the codes now because it had been so long since the game's release and he did not want to hold onto the secret for the rest of his life. According to him, the intent of the feature stemmed from Alien Resurrection potentially being planned as a multi-disc game, with the feature being implemented as a test to see if discs could be changed without resetting the PlayStation. Unlike standard multi-disc games that function with the PlayStation's built-in ability to swap out discs through an API call to maintain memory data without fully resetting the console, Alien Resurrection has code that loads an .exe file on any burned CD-R disc you swap it out with to start that new game up while bypassing the PlayStation's anti-piracy protection check.
