Mega Man X6
1
Like Serges in Mega Man X2, there is a theory that Isoc is Dr. Wily. A quote from Haruki Suetsugu in the Mega Man X complete works suggests their similarities go deeper, stating, "I was thinking about a certain scientist while designing this character..."
Kirby Super Star Ultra
1
Attachment Kabula tries to attack Kirby by shooting large missiles at him. These missiles bear a striking resemblance to Banzai Bills from the Mario series.
Five Nights at Freddy's 2
1
After completing the game, Spoiler:the player is rewarded with their end-game check with the money they've earned. The date on the check reads, "11/12/87", and the money earned is less than what the player receives in the first Five Nights at Freddy's. This suggests that the game is actually a prequel to the first game, and leads up to the events of the first game.
Killer7
1
The game was allegedly delayed in America so that it would be released on July 7th (7/7). However, it ended up being released two days earlier on July 5th.
Super Mario Galaxy
1
The Dusty Dune Galaxy has a similar name to the Dusty Dunes Desert from Earthbound. However, this is most likely a coincidence.
Kirby's Dream Land 2
1
Attachment In stage 5-5, using Kine and the spark ability in one of the dark rooms will reveal a picture of a orca in it. The image bears a strong resemblance to the boss Acro from Kirby's Dream Land 3 and Kirby 64: The Crystal Shards. However, as Acro is never seen in-game, this may hint that he was originally intended to make an appearance but was scrapped and moved to later games. He can also be seen on one of the proposal documents of Kirby's Dream Land 2 in Kirby's Dream Collection.
Hey You, Pikachu!
2
Attachment It was heavily rumored that, by saying things like "Sony", "Playstation" or even "Sega" into the microphone, you could get Pikachu to become mad. However, it appears that this is in fact an urban legend, as there is no indication in the data file that these words were supposed to be registered. The few registered cases of an Angry Pikachu were probably just caused by the game not understanding what was said, which in turn led it to just pick a random word similar to what was heard.
Terraria
2
Attachment It's possible the NPC "Party Girl" is a reference to the character "Pinkie Pie" from the TV show, "My Little Pony: Friendship is Magic". Her hair style, color scheme, general demeanor and dialogue suggests a similarity between the two. Some of her potential names are "Trixy" and "Sparkle", possibly also referencing characters from the series.

1
According to a tourist in one of the hotels in the game, the sixth gym leader, Valerie, is originally from Johto. Given how Valerie also wears a kimono and that her strongest Pokémon is Sylveon, a Pokémon which evolves from Eevee, it's possible that she is related to the Kimono Girls from Pokémon Gold, Silver, Crystal, HeartGold and SoulSilver versions. The Kimono Girls are a group from Ecruteak City in the Johto region who each specialise in Pokémon evolving from Eevee and are always seen wearing kimonos.

Super Smash Bros. Melee
1
Attachment The last sentence of Pit's Trophy description reads, "Will Pit ever fight again?", possibly foreshadowing his role as a playable character in the next entry of Smash Bros. released 7 years later, Super Smash Bros. Brawl.
Fallout 3
1
Attachment A cafeteria bulletin board found in Vault 101 shows an advertisement for a Bingo Night, with the first prize being "a week's supply of Water Rations."
The "13" bingo-ball on the advertisement strongly suggests a call-back to the original Fallout, which starts out with Vault 13's Water Chip failing and requiring the Vault Dweller to go out and search for a new one.
The Legend of Zelda: Majora's Mask
1
The postman in Majora's Mask, who wants to flee, but can't find time for it in his schedule, shows quite the similarity to some couriers from a short story written by Franz Kafka. They want to kill themselves, but refrain from doing so due to their "oath of service".
Pokémon Gold Version

1
There's an unused script that triggers a battle with a level 40 Entei upon contact. It might be that early in development, the Legendary dogs would have been battled normally like the legendary birds in Gen 1 instead of searching for them in the grass.
Metroid: Zero Mission
1
Attachment After completing the game, it's revealed that Samus made a small engraving on the base of the Ruins Test boss when she had lived on the planet as a child. The image is of herself, Old Bird, and an unknown Chozo that may represent Gray Voice.
Metal Gear Solid 2: Sons of Liberty
1
In the Substance version of Metal Gear Solid 2, completing all of the VR and Alternative Missions with Raiden unlocks a version of Raiden in Gray Fox's ninja exoskeleton to play VR and Alternative Missions with. His only pre-equipped weapon is the H.F. Blade. This could imply that before Spoiler:Olga died, she gave Raiden her suit to use alongside the blade so he could train as a Ninja.
Mario Kart: Double Dash!!
1
Attachment Mushroom Bridge is almost the exact same shape as Mario Circuit 1 in Super Mario Kart.
Left 4 Dead 2
1
Attachment In Blood Harvest and Swamp Fever, several cows can be found with the skin on there heads shaved off. The infection in the game, Green Flu, is thought to be a mutated rabies virus in game, and spread through livestock. It is possible that these cows are the result of the local people performing rabies tests on the cattle to see if they are infected.
Altered Beast
1
Attachment In the Arcade version's ending, it is implied that the whole game is an elaborate play, with the monsters and characters being actors in costume.
The Elder Scrolls III: Morrowind
1
Attachment One of the attractions in the Telvanni city of Tel Vos is the Imperial Museum and Library. On one of the walls you'll find a note stating "Welcome to the Imperial Museum and Library. Please feel free to peruse the exhibits at your leisure, but please do take care around the prisoner. He has been in a terrible mood since we had to cut down his rations after the escape attempt."

The prisoner they are referring to is an Imperial guard in a nearby cell. Apparently since the Telvanni have very little contact with the Empire, they must have found the guard absolutely fascinating and put him on display.
Yu-Gi-Oh! 5D's Decade Duels
1
The "Secret Pass to the Treasures" card only appears in this game. It is speculated that this stems from an infinite loop condition it can trigger.
