Flash's victory sequence is very similar to one of his "Heroic Brutality" moves from Mortal Kombat vs. DC Universe.
Red Dead Redemption
1
Attachment The "Undead Hunter Outfit" found in the Undead Nightmare DLC strongly resembles the one worn by the character Ash in the movie "Army of Darkness". This is very likely a reference to the film, as the name of the outfit changes to "Army of the Undead" once the player is able to finish the game's story.
Cave Story
1
When using the Blade at Lv. 3, a ghostly image of King appears, holding his sword while slashing multiple times; it is most likely his brave spirit remained in the sword, fighting to no end to eventually kill the Doctor. This is proven in the description of the weapon in the Nicalis translation.
Tekken Tag Tournament 2
1
Although the game is considered noncanon, some of the character's endings appear to follow up with the Tekken 6 storyline. Therefore, the endings are canon but the game isn't.

According to a developer using the alias FakeNina, the line about Cortex almost calling Nina his daughter was added as a joke to make their relationship more mysterious. It's also hinted that she could very well be his daughter, and that only the future will tell.

Umaro was originally supposed to be a random encounter on the world map and could only be caught with bait. Hidden game data suggests Umaro was at some point intended to be able to be encountered in the World of Balance, as an unused battle complete with stats and a simple AI script exists within the game's data.

According to Hironobu Sakaguchi, Umaro has a strong sense of honor and feels like he owes a debt to Mog, because Mog shared some food with him when he had collapsed from exhaustion.
Rune Factory 2: A Fantasy Harvest Moon
1
Rune Factory 2 takes places approximately 10 years after Rune Factory. This can be inferred due to the common character in both games, Cecilia, being a child in the first game and an adult in the second.
Dark Souls
1
Unused dialogue from Ingward suggests that the player was supposed to fight "a Darkwraith, a servant of the Four Kings" before obtaining the Key to the Seal.

This dialogue may refer to the Undead King Jar-Eel, a cut boss from the game, as one of King Jar-Eel's weapons is a Dark Hand, which is used frequently amongst Darkwraiths.
Super Mario Land
1
The game's bonus game music sounds similar to Clu Clu Land's hurry up theme.
Spyro: A Hero's Tail
1
Attachment Hogwarts can be found hidden in the game files. EuroCom also developed a Harry Potter game, so it was likely imported to test Sgt. Byrd's flight mechanics.
Red Dead Redemption

There is a theory that the main character, John Marston, has a weakened or blind left-eye. Evidence supporting the theory is Marston's "Deadly-Assassin" outfit which includes an eye-patch that goes over his left-eye, during cut-scenes Marston seems to turn his head over to the left slightly to possibly see more with his right eye, sometimes when using Dead-eye, Marston will comment "I think like I got my eye back", after Dutch Spoiler:shoots the woman during Great Men Are Not Always Wise, John does not take the opportunity to shoot Dutch as he runs through the doorway on John's left side. The other lawmen make a comment towards John about not shooting him, too.And the Undead version of John Marston has a missing left-eye.

There's also another interesting bit hinting at this, which is a comparison between John Marston and Johnny Klebitz from Grand Theft Auto IV; Both share similar names (John/Johnny), both rode in gangs that left them both for dead and come from rough (and criminal) backgrounds, both have antagonists named Bill/Billy, both had a girlfriend/wife that was considered "every man's", both are forced to work with the government to save themselves and those they care about, and it is implied Johnny has a weakened/blind eye. ("Oh. I should use my good eye.")
Mario Kart 8
1
On the Wii U box art, Mario and Peach are going in the opposite direction of the other racers on the game's box art. This may be an oversight by the developers, but it's also possible that the box art is showing the game's battle mode.
Infamous: Second Son

The government agency in the game, called the DUP (Department of Unified Protection), shares its abbreviated name with a political party in Northern Ireland called the Democratic Unionist Party, more commonly know as the DUP. It is unknown if this was intentional.

An infinite life GameShark code increase the player's life melon count to 4, though the most you can have normally is 3. Even after disabling the code, your melon count will stay at 4. It's thought that Rare planned to implement an additional melon upgrade at Candy's shop. Alternatively, it's also possible that two melons were planned to be used at the beginning of the game instead of one.

Billy Hatcher and the Giant Egg
1
Attachment It's thought that the four characters playable in the multi player and story mode games are based on four of the main Sonic the Hedgehog characters - Billy is Sonic, Chick Poacher is Tails, Bantam Scrambled is Knuckles and Rolly Roll is Amy. The Hatcher characters use similar colors and copy poses as well. For example, on the game's box art, Billy is in the same pose as Sonic from official Sonic Adventure 2 artwork.

Attachment Dante's character redesign shares resemblances with the director of the game, Tameem Antoniades. Tameem stated in an interview that he did not intend for Dante to look like him, as he explained that Dante is "a decade and a half younger than me, way better looking... The only thing he's got is black hair. And he's male. I didn't design the character. I didn't go to our designers and say, 'I think it's a really good idea if we make the new Dante look like me, because I want to be in the game.' They'd laugh at me. They'd throw me out the window."
