Attachment Before destroying the support pillars and causing the fourth floor to collapse onto the third, the four rooms in the center of Eagle's Tower's third floor are entirely different, consisting primarily of an extremely large pit. Of these rooms, the upper two are inaccessible and never normally seen in-game. It appears the one on the left was meant to be used, but due to the way the crystal switches work, the blocks controlled by them will always deny you entry. And even if it was accessible, the pit is too open and can easily lead to getting trapped on the second floor. Interestingly, while the room is inaccessible, it was still updated after the first version.

To the right of that room is one that was definitely never intended to be used at all, consisting only of a "down" staircase leading up to the fourth floor, presumably for testing purposes. It's also the only way to get up there. (Leaving the 4F area in any direction will take you to blank "default" rooms.)

These rooms are also present in the DX version.
Team Fortress 2

Attachment The Engineer Update was originally going to have a new building called the Repair Node, which would repair nearby buildings in bursts. It was scrapped due to how poorly the Engineer played when it replaced the Dispenser or the Teleporter.
Sonic Adventure 2

Attachment There is a variety of unused data in the games code. Some of which was featured in later remakes. The unused content includes art assets, text that suggests a World Ranking system was in the works, extra tutorials, and added Chao World features. Unused content present in later versions include the Black Market and unused themes (Shadow, Amy, Omochao, Maria and the Secretary).

There's an unused sound file in the game's data called "Monk_Death07". The name suggests that the developers planned to kill off Father Gregory during the ravenholm level, but the idea was later scrapped.

It is possible that fire arrows were originally intended to be in Twilight Princess. Fire arrows can be found in the game's data. Though they can only be obtained with a cheat device and they do not function.

Attachment Twilight Princess is one of the few Zelda games that does not have a magic meter. As such, there is no need for Green Chu Jelly, which is an item used to refill magic in other Zelda games. However, in the Wii version, it is possible to obtain Green Chu Jelly through normal means. But it is only possible once, in the "Cave of Ordeals", room 19. Carefully kill all of the purple Chus and let a Blue Chu and and Yellow Chu merge. Kill it and then scoop up the remains with a bottle. Link will now be holding a bottle of Green Chu Jelly. It has no text, description or effect whatsoever. However, performing this trick in the GameCube version produces a Purple Chu instead.
Banjo-Kazooie

The idea behind "Stop 'N' Swop" was to do certain challenges/objectives in "Banjo-Tooie," then stop and swap the cartridges while the system was still on. This would have unlocked special items in "Banjo-Kazooie." You can than swap the games again to get the items in "Tooie." This idea was scrapped when the window of time that players could "hot swap" games (the ability to switch games when the power was on) was shortened from 10 seconds to only 1 second. There are still cheat codes that will unlock the special items in Banjo-Kazooie.

Attachment Originally, the magic meter was planned to be in the game, and can even be seen on one of the screenshots on the back of the box. Unused text left in the game reveals Link would need magic to transform into his wolf form.

It's possible that Birdo was going to be a playable character. In the ROM, "Cassarin", Birdo's Japanese name, can be found along side the other character names.
Donkey Kong Country 2: Diddy's Kong Quest

Attachment There is a scrapped Kremling character which has been dubbed by fans as "Mr. X". He appeared in Issue 76 of Nintendo Power but is nowhere in the game. He appears in the German instruction booklet where it reads, "Kennt ihn oder hat ihn irgendwo schon einmal gesehen", which translates into, "No one knows him or has seen him anywhere before."

In the code for Gold & Silver, there are various pieces of unused dialogue that refer to an item called "Sweet Honey." This implies that the honey mechanic was planned for Generation II but scrapped to return later in Generation IV.
BS Zelda no Densetsu: Inishie no Sekiban

After collecting everything in the game, two item slots remain empty - the Magic Cape and Book of Mudora, while coded into the game and fill these slots when hacked into the player's inventory, cannot be obtained normally.

The Magic Cape works as usual (you become invisible and invincible at the cost of magic power), but the Book of Mudora does nothing; as it fills the last slot in the A-button portion of the status screen, you were likely supposed to find the Book and either use it yourself (as in ALTTP) or give it to Zelda.
Dissidia Final Fantasy

Many characters that appeared in Dissidia 012 were originally supposed to be in Dissidia. These characters, left out for unknown reasons, were Vaan, Kain, Lighting, Yuna and Prishe.
Diddy Kong Racing

Attachment An unused character selection song suggests that Taj was going to be a playable character in the game. The track is played with sitar strings which are associated with that character. Taj would later become a playable character in Diddy Kong Racing DS.
Super Smash Bros. Melee

Attachment An Excitebike racer from the game Excitebike, Balloon Fighter from the game Balloon Fight, Urban Champion from Urban Champion and Bubbles from Clu Clu Land were considered for characters that could be used to represent the NES era of Nintendo in the game, but Sakurai decided that the Ice Climbers from Ice Climber would be far more fitting as fighters.
Crash Twinsanity

Attachment There were suppose to be four playable characters, Crash, Coco, N.Cortex, and Nina. However Coco was removed as a playable character and made an NPC. Her game play was rumored to consist of her hacking into security systems. Although she is not playable in the game anymore, the back of the box still says there are "4 playable characters."

Super Mario Sunshine

Attachment In Noki Bay, once inside the bottle in the Red Coins in a Bottle level, Mario should fall to the bottom of the bottle and then locate a small rock formation there. If Mario maneuvers into a small square opening towards the back right of the rock formation, he can find a small door inside the opening which is impossible to open. Therefore, the player must rotate the camera to see what is on the other side of the door. In doing so, Mario can see a brown book on the floor of the room behind the impassable door, though its purpose is unknown.

The book itself may be a reference (or vice versa) to the level's background music. In the Original soundtrack, the title of the level's theme is in fact "The Book in the Bottle". It's also been said that this mission was originally different, and that Mario would collect the book rather than 8 red coins.

Attachment There was originally going to be a new Animal Buddy called "Ram Bunkshus" to appear in this game. Little is known about what he could do and why he never made it into the game.
