Kingdom Hearts
1
Attachment Rikku was going to have a major role in the first game. She was going to be a part of Leon's group in Traverse Town and help Sora throughout the game. She was removed because of the similarly-named character Riku, and was replaced with Yuffie. She later appeared with the rest of the Gullwings in Kingdom Hearts II.

Attachment Magus was meant to make an appearance in Chrono cross. He was scrapped because Squaresoft thought that his complex backstory would be too hard to fit into the game. He was eventually replaced by Guile.
Sega Smash Pack Volume 1
1
Within the game is a text file named ECHELON.TXT, calling out the warez group of the same name. The file basically explains how to create a ROM loader using the emulator the game uses. This is particularly perplexing as the game was released the same day Sega announced they were to pull out of the console market. Gary Lake, who left these instructions, was the programmer of the game. He is now the Director of Technology at Capcom.

Metroid Prime

Attachment During development, a four-armed gorilla enemy, possibly intended as a boss of the ice area, was removed from the game. Nintendo felt that some of the early models looked too much like monsters designed for an RPG and decided they did not fit in the Metroid world.

Super Smash Bros. Brawl

Attachment Characters were originally going to visually show battle damage. You can see some of the injured player textures in the game's files.

According to Masahiro Sakurai this would have tied into a mechanic where a characters armor and other equipment would be damaged during the fight, putting them at a disadvantage.
The system was never implemented due to time constraints.
GoldenEye 007
1
During development, the Silo mission was originally slated to be a Casino level to tie-in better with the movie. Various items can be found though the games code such as a gold bar, a token, and money.
The Curse of Monkey Island

Attachment In "Part VI: Guybrush Kicks Butt Once Again", there was originally a scene where Guybrush is seen waving to Elaine who had escaped from LeChuck and, in a fight, changes the track of the roller coaster so Guybrush isn't sent to the pool of lava. Although cut from the game, the storyboards of the scene were however made available in the official strategy guide.

An animated image of Guybrush waving which matched the scene was seen in an advertisement for the game in German magazine "Bravo Screenfun".

There are 2 unused abilities. No Ability and Cacophony.
No Ability is presumed to be an error handler, and is used when the game manages to find a Pokémon with an ability of ID set to 00. The term isn't used in the final game because all Pokémon were given abilities.
Cacophony is an ability similar to Soundproof, which isn't assigned any Pokémon in the game. It's assumed it was meant to be the ability for Whismur, Loudred, and Exploud, given their nature for noise-based attacks.
