Attachment An unused Clock item icon can be found in the game's files. It's possible that it may have functioned the same way as "Chaos Control", or was a way of adding time to E-102 Gamma's levels, as they were all on a strict time limit.
Dark Souls
1
Attachment The Possessed Trees in Darkroot Garden have an unused attack animation, using their vines to swipe down at players. The idea of the trees attacking was likely left out because the developers wanted to trick players into thinking a path was blocked by a real tree and having to figure out to cut it down themselves, instead of attacking an enemy that is actively attacking them in order to unblock a path.
Age of Empires II: The Age of Kings
1
Attachment An unused Trade Workshop building can be found in the game's data. It was originally planned to function as a building where to player could assign villagers to produce "Luxury Good", which could be sold for gold. Though scrapped, remnants of their existence can still be found in the game's scenario editor, with its icon resembling the Market economic building. The building can also be seen in several scenarios, too.

1
An unused Eggman voice clip found in the Wii version implies that the Wisps' Hyper-go-on energy is more powerful than Chaos energy. But this may not be the case, as Super Sonic is able to beat Nega-Mother Wisp in the DS version.
Sonic Adventure
1
Attachment There is an unused spring model that can be found in the game's files. It looks very similar to the springs used in Sonic Jam's Sonic World. Its texture appears to be used for the switches in the final game.

Sonic Adventure
1
Attachment Several unused Tikal voice clips were discovered inside the game's files, including her talking about the Leon badnik, an unknown enemy called "Golah", and a clip referencing that Super Sonic was supposed to be usable in standard levels.

Team Fortress 2

Within the game's files are unused models for a red version of the robots seen in Mann vs. Machine (except for the tank and sentry buster), which can mostly only be seen by modifying the game's files. However, the red model for the robot Spy is used when a spy disguises itself. This could imply that players were originally going to be given the choice as to which team they would play as in Mann vs. Machines matches.
WWF SmackDown! Just Bring It
1
In the "Ultimate Trailer" of the game, "DDP" and "Hurricane Helms" are shown as wrestlers in the game, but they do not appear in the final release. It's unknown why they aren't included in the final release of the game, but it's possible that they had been created in the Create-A-Wrestler mode.
Super Mario 64
1
There's unused text that may have been spoken by a Boo upon entering Big Boo's Haunt, saying "Eh he he... You're mine, now, hee hee! I'll pass right through this wall. Can you do that? Heh, heh, heh!" It was likely removed because no mission involved chasing a Boo through the Level.
