The Elder Scrolls: Arena

The Elder Scrolls: Arena was originally designed around arena battles, requiring your team to go from city to city becoming the champion in each of their arenas. During development, they decided to partially shift the focus away from the arena and eventually removed them from the game entirely.
Spyro the Dragon

When Insomniac Games first started to develop the game, Spyro was a green dragon. However, this caused problems as Spyro kept blending in with most of the environments, causing them to eventually change his color to purple.
Kirby's Return to Dream Land

Kirby's Return to Dream Land underwent an 11-year development cycle, perhaps one of the longest in the series. It started right after the release of Kirby 64: The Crystal Shards, designed for the GameCube. This project featured 2.5D visuals (similar to Kirby 64), co-op multiplayer, was tentatively titled "Kirby GCN", and was one of 3 canceled projects.

The second one was in a fully 3D environment, yet had not achieved the quality Nintendo had expected. The third one was once again a 2D side-scroller with pop-up book visuals. These projects were eventually recognized as failures due to how most of the focus was on multiplayer instead of the game itself.
Super Mario Galaxy

A tech demo developed by Shigeru Miyamoto over a number of years titled "Mario 128" was shown off at Nintendo's Spaceworld 2000 trade show and was designed to showcase the GameCube's ability to utilize multiple AIs. The demo featured 128 Marios dismantling a pseudo-8 bit Mario sprite composed of several blocks by picking up and carrying them away. This project had a tumultuous development cycle with little to no details coming out over the years until 2007 when he revealed at a GDC Keynote that some parts of the project were utilized in two games he produced in the 2000s. The general concept and some other parts of Mario 128 were developed into Pikmin after Miyamoto asked his team to create an entirely new game that would be nothing like a sequel to a Mario game. As for the second game, the ability to warp the terrain seen in the tech demo as well as "different sizes of spherical items" influenced the free-form gravity and ability to walk around entire planets in Super Mario Galaxy.

Shadows of the Damned

Attachment In an interview with IGN, Suda 51 said that his next game (after No More Heroes 2) would be a action/horror title in which he said the main character would have a "very cool watch".
The game was later to be revealed to be Shadows of the Damned however, the main character, Garcia Hotspur doesn't wear a watch.

Attachment There are actually two versions of the game Nier. Nier: Gestalt (an Xbox 360 exclusive title) features an older version of the protagonist, while Nier: Replicant (a PS3 exclusive title) features a younger version. Originally the team had trouble deciding on what kind of protagonist they wanted for the game so they decided to make one game with an older protagonist to appeal to western audiences and a younger to appeal to Japanese audiences. Nier: Replicant was never released in the west.
Resident Evil 2

Attachment Originally, the female lead character was supposed to be Elza Walker. When Resident Evil 2 was made again, she was replaced by Claire Redfield. Elza's only appearance was in Resident Evil 1.5.
Pokémon Diamond Version

The title screen music for Pokemon Ruby, Saphire, and Emerald can be found in the code for Diamond and Pearl. It is labeled "MIDI HEX 0003" and was likely used for testing purposes during development.

Before it was released, a tech demo for the Gamecube was developed which featured an explorable version of Princess Peach's castle. This demo was later leaked online.
Deadly Premonition

Attachment Deadly Premonition originally started development as a multi-platform game under the name of Rainy Woods. However when the game was teased at Tokyo Game Show 2007, many people commented that it looked incredibly similar to the television series Twin Peaks. The game was then delayed and a lot of the elements in the game were either scrapped or entirely reworked to make it less similar to that of the TV show.

Resident Evil

Attachment A port of Resident Evil was planned for the Game Boy Color but was cancelled due to hardware limitations. The game was supposed to have new enemies and a new save feature. ROMs of the game have since been released online after a collector got their hands on an unfinished version of the game following a $2000 dollar fundraiser in order for him to do so.

The Mana series (known in Japan as Seiken Densetsu) actually started off as a Gameboy spinoff to Final Fantasy, called Final Fantasy Adventure. The Final Fantasy elements the game originally had were dropped in the remake, Sword of Mana for GBA.
Star Fox 64

The way the characters in the game talk by opening and closing their mouths was inspired by Thunderbirds and other "English puppet dramas" (called "Supermarionation" by Thunderbirds co-creator Gerry Anderson). Shigeru Miyamoto was a fan of these shows and imagined that if the Star Fox series became popular enough, AP Films themselves would come from England to talk about turning it into a "puppet drama".

Attachment Before the timeline of The Legend of Zelda series was revealed in Hyrule Historia, there were attempts of releasing an official document detailing the order of when the games took place.

Nintendo first published http://www.zelda.com/lib_timeline.html" target="_blank" rel="nofollow">a page on the official Zelda.com website which told how up to "Oracle of Ages and Seasons" each Link was the same, but was later taken down.

The second attempt was by Dan Owsen, one of the English script writers for Nintendo and the Legend of Zelda games, who presented a document to Nintendo of Japan, however they vetoed the idea so to keep the timeline open to interpretation.

Attachment Before destroying the support pillars and causing the fourth floor to collapse onto the third, the four rooms in the center of Eagle's Tower's third floor are entirely different, consisting primarily of an extremely large pit. Of these rooms, the upper two are inaccessible and never normally seen in-game. It appears the one on the left was meant to be used, but due to the way the crystal switches work, the blocks controlled by them will always deny you entry. And even if it was accessible, the pit is too open and can easily lead to getting trapped on the second floor. Interestingly, while the room is inaccessible, it was still updated after the first version.

To the right of that room is one that was definitely never intended to be used at all, consisting only of a "down" staircase leading up to the fourth floor, presumably for testing purposes. It's also the only way to get up there. (Leaving the 4F area in any direction will take you to blank "default" rooms.)

These rooms are also present in the DX version.
Banjo-Pilot

Attachment Before Rare was acquired by Microsoft, Banjo-Pilot was being developed as "Diddy Kong Pilot", a sequel to Diddy Kong Racing. After the acquisition, the game was changed to feature Banjo-Kazooie characters instead as Nintendo still owned the rights to Donkey Kong characters.
Star Fox Adventures

Attachment Star Fox Adventures was at one point called "Star Fox Adventures: Dinosaur Planet". This name referenced both original incarnations of the game, Rare's "Dinosaur Planet" and also Nintendo EAD's "Star Fox Adventures" that was in development around the same time; both ended up being merged into the same project, hence the original title, though sometime before release, the "Dinosaur Planet" subtitle was dropped, leaving the final game named as just Star Fox Adventures.

Curiously, when looking at Star Fox Adventures save data on a GCN memory card through the Wii, it actually includes its original "Dinosaur Planet" subtitle, as well as using the Star Fox emblem present in the beta logo for the save data icon. This was not the case in the GameCube's data card management menu.

Attachment Diddy Kong Racing wasn't originally going to star Diddy Kong, and was originally a game called Pro AM 64. It wasn't until a demo of the game was presented to Shigeru Miyamoto that he suggested Diddy be the mascot of the game.
