Half-Life: Decay
1
The game was originally planned to release on PC and it even had a completed port. However, this didn't happen. According to Patrick Deupree (one of the game's programmers), this was "due to powers beyond our control".

A fan-made recreation was released in 2008.
Maestro
1
Maestro was conceived as a tie-in to Tubular Bells 2003, a re-recording of English progressive rock musician Mike Oldfield's 1973 debut album, Tubular Bells, for its thirtieth anniversary. The game was originally titled The Tube World because of this, and snippets of the re-recorded album are featured as part of the soundtrack.

subdirectory_arrow_right Yakuza Kiwami (Game)
1
Leftover files for Yoshitaka Mine, the antagonist of Yakuza 3, can be found in the files for Yakuza Kiwami, suggesting that he may have been planned to appear in a substory in a similar way to how Yakuza 2's main antagonist, Ryuji Goda, was a substory character in Yakuza 0.
Fate/Stay Night
1
In Kinoko Nasu's first draft of Fate/stay night that he wrote while in high school, he had planned for Saber to be a man and the player character to be a woman in glasses. While the two genders were eventually flipped for the final game, this idea was revisited in "Fate/Prototype", an original video animation released as part of the Carnival Phantasm OVA collection. Fate/Prototype portrays Saber and the primary Master as described in the early drafts, but as of now, the full story of "Fate/Prototype" has yet to be told, with the animation and short story details being the only known aspects of this particular adaptation.

The Legend of Zelda: A Link Between Worlds
1
The developers originally considered having the game be called "The New Legend of Zelda" similar to the New Super Mario Bros. series, but instead went with A Link Between Worlds to go with how it mainly borrows from A Link to the Past, only this time it has the story pass between two worlds instead of "linking" between different time periods.

Sonic Adventure
2
Attachment In Speed Highway, several billboards can be found depicting an unknown female character. In 2020, Satoshi Okano, a former designer at Sega who worked on Sonic Adventure, revealed that this was a scrapped spider character he designed with the prototype name "Spider Girl", and posted an old sketch of the character alongside a sketch of another scrapped character, a bat named "Fly the Vampire". In 2023, Okano posted an inked version of the original Spider Girl sketch from the same time period alongside several inked sketches from the development of Samba de Amigo. Spider Girl's appearance on the billboards in Sonic Adventure suggests that the character lasted far enough into the game's development to receive a 3D model, but the character was ultimately scrapped for unknown reasons, and this 3D model has yet to surface on its own. It's unknown what role either Spider Girl or Fly were intended to have, though fans have noted that Spider Girl has some similarities to Rouge the Bat from Sonic Adventure 2, namely that both characters have large bosoms and prominent heart-based/romantic imagery.

Vulgus
subdirectory_arrow_right Son Son (Game), Capcom (Company)
1
Capcom's first two games, Vulgus and SonSon, were developed at the same time. There were only about 8 people working at the company at the same time, with 4 each working on either game.
Doubutsu no Mori
2
When creating Doubutsu no Mori, directors Katsuya Eguchi and Hisashi Nogami set out to create a game "unlike any that came before", not fitting into any kind of existing genre. However, since it was required for games to be classified into one genre for the retail packaging, they decided to call it a "communication" game.

The second case, Turnabout Sisters, was originally going to be the first case of the game, but it was thought to be too long for a prologue, so a new case, The First Turnabout, was created. Series creator Shu Takumi commented that he wrote some of the key twists of The First Turnabout in just 10 minutes (i.e. Spoiler:the passport and the time zone difference).
Phoenix Wright: Ace Attorney - Trials and Tribulations
1
Tatsuo Iwanoto, the character designer of Phoenix Wright: Ace Attorney - Trials and Tribulations, has said Dahlia Hawthorne was one of the more challenging characters for him to design, because the instructions he was given by the developers contained a lot of contradicting character elements, specifically saying:

"She was a heroine, but she was the ultimate villain... she wore both western clothing, but also traditional Japanese clothing. And there had to be something about her that Wright would fall in love with too. I had ideas for designs that would, individually, fulfill all those requirements, but synthesizing them all together into one unified design was very hard. To help concentrate, I had Capcom set up a dedicated design room for me, a place where I could hole up and do nothing but design. I'm still immature in that sense, in that I don't have a great workflow or workspace for creating characters."
Alien Soldier
1
Alien Soldier’s credits tell the player the total amount of damage they took throughout an entire playthrough. Originally, some kind of reward was going to be given for beating the game without taking any damage, but the development team ran out of time before this could be implemented.

Accolade's marketing department attempted, and failed, to get Bubsy to wear pants.
Bubsy in Claws Encounters of the Furred Kind
1
Prior to the creation of Bubsy, Accolade tried to encourage Michael Berlyn to use Cheetos mascot Chester Cheetah instead of creating a new character for the game, but Berlyn convinced them by pointing out how creating a new character would be cheaper than licensing out an established mascot.
Bubsy in Claws Encounters of the Furred Kind
1
When Bubsy creator Micheal Berlyn pitched the game idea, it was initially denied, with his producer claiming "Go back to writing stories, that's all you know" (refering to Berlyn's history in text adventure games). When Berlyn asked for an option to prove his platforming know-how, they asked for him to write an analysis of Sonic the Hedgehog and why it works as a game. Berlyn would spend 10 hours a day playing Sonic in order to write an essay about the game, and Bubsy got the greenlight, though he did have to find a different producer.
Gunstar Heroes
subdirectory_arrow_right McDonald's Treasure Land Adventure (Game)
2
Treasure worked on both Gunstar Heroes and McDonald's Treasure Land Adventure at the same time, and in the end Gunstar Heroes would release before McDonald's Treasure Land Adventure. The latter game, however, was actually developed and completed first, but Treasure wanted their debut game to be an original title.
Gunstar Heroes
1
According to Treasure president Masato Maegawa, Sega of America had a role in naming Gunstar Heroes. In the original planning stages, the game was to be called "Lunatic Gunstar," but the staff felt that the term "Lunatic" gave a bad image. The next idea for a name was "Blade Gunner," with influence coming from Blade Runner. However, the name could not be copyrighted. Sega of America had already licensed the game for US release, and suggested the term "HEROES" as offering a "cool" feel. This led to the final name, although Maegawa expressed that he was unsure if "Heroes" is necessarily a cool title.
