Two of the optional male names at the start of the game (one in Ruby and one in Sapphire) refer to "land" and "sea" respectively. In the English version, these are Landon and Sean; in the Japanese version, リクヤ Rikuya and カイト Kaito (陸 riku means land and 海 kai means sea). This is also the case in other languages.

When playing as a female, two other optional names are also available: Terra and Marina.

In The Fridge, there is a quest related enemy named Laney White, accompanied by 7 midgets, each named with a foul adjective. This is likely a play off of Snow White and the 7 Dwarves, further implied by the related achievements, "Fairest of Them All", and "It's Off to Hell We Go".

On the planet Noveria, when Commander Shepard enters the Hot Labs, the Russian scientist inside warns him of the Neutron Purge. Upon being asked for the codes, the scientist will be killed by a Rachni grunt. Should the player interract with the V.I without having obtained the codes from the scientist, an option will be available that has Shepard mumble something. Choosing this option causes Shepard to mumble "Sic semper tyranus...", a Latin phrase meaning "Thus always to tyrants." This phrase is a rally cry against those who abuse political power, and was spoken by Marcus Julius Brutus during his assassination of Julius Caesar, as well as John Wilkes Booth during his assassination of President Abraham Lincoln.

Attachment Just as there was a "Dee Ess Island" in Phantom Hourglass, Hyrule Historia reveals that there was a plan for a GameCube Island in Wind Waker which never made it into the game. The only reference to it is a piece of concept art, shown in the book.

Attachment Phantom Hourglass contains a an island called "Dee Ess Island" - an island in the shape of the DS Lite when shown from the sea and an original DS when shown from the island itself. This concept was almost carried forward into a GameCube Island for Wind Waker but was scrapped before making it into the final game.

On the file select screen, a message will appear and disappear that says, "Welcome to your mansion." However, the "y" in "your" fades away a split second before the rest of the message, so that it reads, "Welcome to our mansion." The copy and erase messages are also spooky: when choosing a file to copy, the message says, "More files means more fear." Selecting erase causes the message to alternate between "You can erase the files" and "but not the fear."
