The game's designer, Gilbert Austin, wanted the game to feature a time-based night, with the clock running at a compressed scale. This would allow the player to encounter someone or overhear a conversation at a specific location at a precise moment of time. However, early on during development, Austin was told that this idea would not be used.
Shadow of the Colossus

The game was at one point in early development going to feature multiplayer. Back when it was Project Nico, a 2003 tech demo depicted a group of masked, horned boys riding horses while attacking and defeating a colossus. This feature was ultimately dropped from the final product.

Fumito Ueda and Kenji Kaido (producer) revealed that it was merely a technical demo designed to show off the interaction mechanics between the hero and Colossus. The creation of the demo was more important than the creation of entirely new characters, so they had simply used an existing character model for the demo.

The Fight Club was originally going to be introduced in The Lost and Damned, but it was cut until The Ballad of Gay Tony. There are still files referencing it in The Lost and Damned.

Chrom was originally intended to be a playable character in the game, but was replaced with Robin as Sakurai thought he'd play too similar to Marth and Ike, and that Robin would be a more unique character. Chrom still however appeared as a part of Robin's Final Smash, and did become playable in the next game in the franchise, Ultimate

During Nintendo's E3 2014 Nintendo Treehouse event, Midna was shown having two separate weapon slots, hinting at her having an additional moveset, while in the final product she only has one. It is currently unknown why her second slot was removed.
