Within the game's data are sprites for the Ice Flower, Yoo Who Cannon, and Jump Helmet attacks from Mario & Luigi: Partners in Time and Mario & Luigi: Bowsers Inside Story, indicating that these moves were planned to make a return.

Of these three, the Jump Helmet is the most complete, with the sprites being reworked to use the 3D perspective mechanic introduced in Dream Team. The Ice Flower's assets consist almost entirely of copies of preexisting sprites, with the flower itself being the only unique graphic, and while the Yoo Who Cannon features bespoke visuals for Mario & Luigi, the cannons themselves are mostly identical to their Bowser's Inside Story sprites.

There is an unused human zombie enemy in the game files for all three games. It is thought they were meant to be the end result of zombified stalkers who have lost the ability to operate mechanical devices.
The PDA Encyclopedia also contains an unused entry for them;

While not included in the games, all the necessary files are contained in the installed data, making them easy to mod back in.

Attachment There's a set of unused voice lines available in the game's files which clearly represent an African-American male for the United States Forces' Rear Echelon unit. It is unknown why this version of the unit was cut from the game.
Freedom Planet

The developer originally wanted to add alternate outfit colours for the characters that would have been unlocked gradually through play, there was even going to be an option to customise both Carol's scarf and motorcycle colours.
But a problem with the software used to develop the game meant that swapping the colours of the characters at runtime caused graphical glitches, so it was ultimately cut.
Xenoblade Chronicles

There is an unused playable character named Lambert in the Japanese version of Xenoblade Chronicles. He has various animations for battle sequences, as well as running, walking, and jumping animations for movement outside of battle. The model's filename is pc2. Because "pc" stands for playable character in the game, this indicates that he was playable at one point. It's unknown if he was intended to be in the final game, or if this was simply for testing purposes. His model was found in "work.pkb", which is only found in the Japanese version of the game.
Sonic the Hedgehog

Attachment The English voice actress "Veronica Taylor" was intended to do the voice of "Princess Elise the Third", she even recorded all her lines for the game, but for unknown reasons, she was replaced by "Lacey Chabert." Even in an interview with GameSpy, they ask her:

GameSpy: Did the people at Sega tell you why they wanted you for this role?

Lacey Chabert: They just told me that they thought my voice was appropriate for the character.
