This is a reference to the actors William Hartnell, Patrick Troughton, Jon Pertwee and Tom Baker, all of who played in respective order the character 'the Doctor' in the science fiction series Doctor Who.

At the main menu, Claptrap can be seen entering an outhouse which will then suddenly vanish and quickly land back to the ground, a possible reference to the TARDIS from "Doctor Who" which also travels in a similar fashion.

Attachment The bow tie "Dr. Whoa" is a reference to the science fiction series "Doctor Who" and is often associated with the main character 'the Doctor', particularly the 11th incarnation. The bow tie can be worn by either the Medic or Spy and was created through the Steam Workshop by the user "TauVee".
Castlevania: Dawn of Sorrow

There are three items hidden in the castle that serve no purpose except as inside-jokes and trophies.

The Hidden Bell - Located in the Dark Chapel in the bell room. Using the Hippogriff soul super jump into the first bell, doing so a special bell will fall out.

The Hidden Crown - Located in the huge vertical portion of the Demon Guest House the part with the chandeliers. Head up to the room in the southeast corner that contains a single Waiter Skeleton and a chair. Sitting in the chair for a few seconds and a crown will emerge from the ground, just like the original Castlevania.

The Hidden Konami Man - The old school mascot for Konami is located in the Cursed Clock Tower. Visit the room with a single Slime and Tanjelly and then crouch in the spike-free area for one second. Konami Man will fly across the screen in all his 8-bit pixelated glory.
Duke Nukem Forever

In the beginning of Duke Nukem's Titty City, one of the strippers asks you to get her a few things. One of the things she says to get Duke to help her is that there will be cake. Spoiler:Since the entire level is set in a dream and you do not see the cake any where in the level, the cake she is talking about is most likely not real. This is probably a reference to Portal's "The cake is a lie" meme.

Attachment At the beginning of Frost Walrus's stage, you can see Blizzard Buffalo (Mega Man X3) frozen in the background. In the Mini-boss room, you can also see Chill Penguin (Mega Man X) frozen.

During the game, pressing Enter followed by typing "tardis", then pressing Enter again, then Backspace and then the numbers 1 to 9 will allow you to teleport.

The TARDIS is the spaceship from Doctor Who which can travel anywhere in both time and space.

Attachment Once you unlock Heaven, Spoiler: where you need to rescue Nanako from Namatame, you can go back to the Void Quest entrance to get a special message. When you try to enter the dungeon, Yosuke will say, "[player], we should be headed to find Spoiler:Nanako-chan... Our princess is in another castle, dude." This is a reference to the infamous message Toad would give Mario in the original Super Mario Bros.

Attachment During early development, Isabelle didn't have a real name, but was instead referred to as simply "Secretary" (ひしょ, Hisho). In the Japanese final release, her name is Shizu (しずえ), likely as a reference to her breed of dog, a Shih Tzu.

Attachment When in front of the ticket salesman for the First Lady Airship, if you do nothing or demand the tickets, the salesman will stab you in the right hand, making Booker wear a bandage around that hand for the rest of the game. This is considered canon as this is how Booker is seen in all of his promotional art and even the front cover.

Attachment The enemy "Chronomage" was inspired by the White Rabbit from "Alice in Wonderland". His description reads "Rabbit that uses a clock to stop time. Strict in regards to tardiness."

In the last battle against Solaris' special force The Elements (Dominia, Kelvena, Tolone and Seraphita), they merge their animal-shaped Gears into one big super-Gear in a scene which clearly parodies the Mighty Morphing Power Rangers.

During the fight Spoiler:between X and Zero, a giant W appears in the back ground, similar to the Dr. Wily symbol. This was most likely intended to be a subtle reminder that Zero is Dr. Wily's last creation.
