Minecraft: Java Edition

Five humanoid mobs which were available in the Indev version were later removed. However, they can be found in the files of earlier versions of the game. The mobs were Beast Boy which resembles the DC comics character of the same name, Black Steve, humans which resemble the default player's character (later renamed 'Monsters'), Rana who is a little girl with a frog hat, and a different human also named Steve.

Attachment In the Arkham Penitentiary Control Room where Clayface is being contained, there is a strange inmate pacing around muttering to himself in one of the cells. This character is Luke Oliver, who won a contest to have his face rendered somewhere in the Arkham Asylum video game. His name is also on the Joker's Party List.
Dragon Quest Heroes: Rocket Slime

Mt. Krakatroda's temple has pictures of Trode, from Dragon Quest 8, caring for his daughter Medea in her horse form. This is also the location where you receive the alchemy pot, Krak Pot, implying that this is the same pot used by the hero during Dragon Quest 8, and as such is the same world.
Duke Nukem Forever

Spoiler:During the game's ending, after the nuke explodes, the EDF logo is shown with a spinning globe. It zooms in and shows Duke was killed in the explosion. Duke then says "What kind of shit ending is that? I ain't dead, I'm coming back for more!" This is a reference to Call of Duty 4: Modern Warfare.

Mega Man Legends

Once the Flutter is fixed up, you can find a special cut scene by going into Roll's room. The scene involves Roll screaming from off screen at Mega Man to get out of her room. It's implied that he accidentally walked in on her while she was changing. After the cut scene ends, Mega Man will do his victory pose.

The challenge "Say Watt again" is reference to the film Pulp fiction where Jules Winnfield says it during an interrogation.
Wolfenstein 3D

The secret level of Episode 3 is a parody of Pac-Man complete with ghosts that damage the player when they touch him. Pellets are replaced with gold chalices and Power Pellets are replaced with extra lives, and there are some normal Nazi enemies in the level as well.

The most recent rerelease of the game on Xbox Live Arcade replaces the Pac-Man ghosts with Hitler Ghosts due to license issues.
