The Conner android has several possible references to the Terminator film franchise. Conner is an "RK800" model, just as Arnold Schwarzenegger's character from the films is a "T-800" model initially. The name of the robot from the game is "Conner" which is very similar to the surname of two central characters from the films: Sarah Connor and John Connor. The Trophy for letting Conner die every way possible is called "I'll Be Back" which comes from Schwarzenegger's icon line from the first Terminator film.
Animal Crossing

In an early announcement trailer for the Nintendo Gamecube, Animal Crossing was called (or at least promoted as) "Animal Forest for Nintendo Gamecube", outright referencing the original Japanese title of the game (Dōbutsu no Mori or "Animal Forest" in English). This suggests that either the English localizers were thinking of keeping the game's original title, albeit translated, or the title "Animal Crossing" was not yet finalized.
Hyrule Warriors

The "Under Siege" musical theme appears to be based on part of Gustav Holst's "Mars, the Bringer of War" suite from Opus no. 32 "The Planets", this is appropriate due to the heavy war theme of the game and the situation the characters are in when the theme plays.

Attachment The Baby Yoshi seen in an egg half hatched on the game's Japanese title screen has an unused graphic of it's full body, suggesting that the game was originally intended to show Baby Yoshis both fully hatched and half hatched.
Spyro 2: Season of Flame

By breathing fire into one of the Tiki statues of the level Tiki Tropics, the sound that Aku Aku from the Crash Bandicoot series makes when breaking open an Aku Aku Crate will play.

When Miis speak the word "Direct", they'll do the pose that Satoru Iwata was known for having done in Nintendo Directs when saying "Directly".
Super Smash Bros. Ultimate

Attachment Solid Snake's series logo was changed from the FOX emblem that was used in Super Smash Bros. Brawl, to the exclamation point seen when being caught in most Metal Gear Solid games.

This is likely because the FOX emblem (which first appeared in Metal Gear Solid 3: Snake Eater) is also commonly associated with series creator Hideo Kojima and his company Kojima Productions, a former subsidiary of Konami. Kojima left Konami in 2015 and the removal of the FOX emblem to represent the series is likely a biproduct of the split.

Attachment There's an unused sprite of Mario and Pauline sitting after the rescue in the NES version of the game, suggesting that there was to be different sort of ending.
Ultimate Marvel vs. Capcom 3

Within the game files is an audio clip for an unused special quote when pitting Dormammu against Doctor Strange where the former would say "Doctor Strange, let this be our final battle!". This quote is also in the files of the original release, suggesting Doctor Strange was a scrapped character from the original release that was carried over to Ultimate.

Attachment In 2012, Ken Balough announced that Big the Cat would be retired from the franchise for the time being as they could not find a good use for the character, and all things that they already tried didn't work out for him. This however did not stop Big from making cameo appearances in Sonic & All-Stars Racing Transformed, having a trophy in the 3DS version of Super Smash Bros. 4, having a spirit in Super Smash Bros. Ultimate, being playable in the mobile games Sonic Runners and Sonic Forces: Speed Battle, and even making a full appearance in Lego Dimensions and Team Sonic Racing. Big was eventually reintroduced to the mainline Sonic games in Sonic Frontiers.

Attachment The face that Kirby makes when setting the Ultimate Choice difficulty to Soul Melter is an homage to the one that he had in an episode of "Kirby: Right Back at Ya!" when he was possessed by a Demon Frog that made him evil.
James Bond 007: From Russia with Love

Attachment The criminal organization in the game is called OCTOPUS as opposed to SPECTRE in the James Bond film series which the game is based on. It's possible this was due to the legal battle at the time between film production company EON and Kevin McClory, who the latter then owned the rights to SPECTRE and Blofeld.

A title card for a “Chapter 47” with the same title as the game’s final chapter can be found in the game’s data. It's possible that either two prologues were originally standard chapters at one point in development, or two more chapters were planned for the game but were scrapped.

Sony's own gaming ventures appear to have been influenced by this as the canceled reader was dubbed "The Play Station", akin to the PlayStation.

Attachment It's possible to trigger one of three error messages at the title screen if you have attached a Nintendo 64 Disk Drive (N64DD), suggesting that an expansion disk for the game was planned at one point.

The three messages which can appear are:
*Error: 41 DEVICE_COMMUNICATION_FAILURE N64 Disk Drive or N64 Control Deck may not be connected properly.
*Error: 43 POWERONRESET_DEVICERESET_OCCURED N64 Disk Drive may have broken down.
*Error: 44 RAMPACK_NOT_CONNECTED Jumper Pack may be left in N64 Control Deck.

The Poison Mushroom in the Super Smash Bros. games is the only item borrowed from another series whose appearance does not stay true to its original franchise. In the Mario series, poison mushrooms have distinct colouring from other mushrooms, but in the Super Smash Bros. series, they look similar to Super Mushrooms in order to purposefully confuse players. The differences between the two items are nearly unnoticeable - the Poison Mushrooms are only slightly less red and have a meaner look.

The way Wheel Kirby uses his Rocket Start move in Kirby Triple Deluxe and Kirby: Planet Robobot bares a striking similarity to the Spin Dash move used by the titular character of the Sonic the Hedgehog franchise.
Marvel Super Heroes vs. Street Fighter

Omega Red's ending shows him having killed Ryu, where a deeply distressed Ken asks him "How many lives have you ended?". Omega Red merely responds "Do you count the number of breaths you've taken?". 

This is a reference to a similar scene in the manga series JoJo's Bizarre Adventure, when Willian Anthonio Zeppeli asks a similar question towards the vampire Dio Brando. William asks Dio Brando "How many lives have you sucken away to heal those wounds?", only to be answered cynically with "How many breads have you eaten in your life?".
