In the game's code there is a trainer class for "Chief" called "シルフのチーフ" which translates to Silph's Chief. This possibly meant that the player had to battle Silph Co.'s president.
Super Smash Bros. Melee
1
Attachment In early versions of the game, the Princess Daisy trophy contains a third eye beneath her hair if viewed at the right angle. In fact, there are many hidden eyes all over her head, but this is the only abnormal eye that can be seen in normal play.
Sonic Adventure
1
Attachment There are various unused voice clips, all belonging to Tikal. One of these clips are instructions on how to transform into Super Sonic. As such, it was probably a dropped feature.
Portal 2
1
Attachment There are unused audio files in Portal 2 that suggest there was once a scene where Caroline was forcibly transformed into GLaDOS.

'No listen to me! Sir, I do not want this.'
'I do not want this!'
'Mr. Johnson, I don't want this!'
'Cave, I'm begging you, don't! Please!'
'NOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOOO!'
*GLaDOS voice* 'I am awake. And I am going to kill you all.'

There is an unused item written in the code of the first Pokemon games that would allow the player to ride on water without having a Pokemon use Surf. It has been given the fan name "Surfboard"

Attachment In the Normal Test Chamber 17 there is a piece of the level that's out of bounds. It was only meant to be accessed in the Advance Test Chamber 17, which is unlocked after the game is completed. It contains a momentum test with a glass panel that has a hole in the middle. This room can be accessed with cheats by typing 'noclip' into the console. It is also possible to access the room without cheats by using the 'Portal edge Glitch' on PC or it can be accessed on console and pc using a glitch called 'Portal clipping'.
Fire Emblem: The Blazing Blade
1
In the game exist 4 unused animations for spells. They are actually all from the game's predecessor Sword of Seals, much like the Ballista animations. The animations that exist in the game and are yet unused are of Zephiel's ranged sword attack, Roy's Sword of Seals ranged attack, Fa's Divine Dragon breath, and Iduon's Dark Dragon breath, which is mirrored towards the player due to the weapon being enemy only in it's respective game.
Fire Emblem: The Blazing Blade
1
Attachment The Ballista weapons used by archers usually make the game default to using no animations for the attacks, although the animations for archers actually using them exist in the game and were used in the game's Japan only predecessor, Sword of Seals.
Final Fantasy VI
1
Attachment There are three unused enemies hidden in the game's code. These are CzarDragon, Colossus and an alternate Umaro. The Colossus and Umaro use the same graphics and palettes as other enemies in the game. The Colossus is fairly simple and has a full attack script, and the alternate Umaro is weaker than the original.

CzarDragon however has no script, so when the battle begins, all it does is attack repeatedly. Which is odd, as there's a line of battle dialogue for the enemy, as though it was intended to be fought. The dialogue reads:
Mwa, ha ha... Humans and their desires! I'm free at last! I bring you destruction... I bring you terror... I am Czar... Prepare yourselves!
Taking into account the dialogue and its likeness to Shinryu in Final Fantasy V, it seems as though CzarDragon was intended to be an optional end boss. In the Gameboy Advance rerelease, CzarDragon can be fought under its original Japanese name Kaiser Dragon. It has a unique sprite similar to the SNES design.
Metal Gear Solid 2: Sons of Liberty

The game had a scene removed where Snake is chased through the sinking tanker by a rush of water. Kojima said that it looked good, but wasn't fun.
Kingdom Hearts II
1
Attachment Toy Story's Woody and Buzz were set to appear as summons in Final Mix, but were removed for unknown reasons. These models were found in the code, untextured, and amongst the game's summons.
GoldenEye 007
1
Attachment Fully-textured models of Timothy Dalton, Sean Connery and Roger Moore are all hidden in the game's code. They can be accessed via cheat codes, but only in the game's menus.
Sonic the Hedgehog
1
Attachment There's footage of a proto-type build of Sonic in the background of the Noah's Arcade ad in Wayne's World. The footage shows UFOs in Marble Zone. These UFOs were removed from the final build of the game.
GoldenEye 007
1
The code of the game hides a working ZX Spectrum emulator. A Rare developer, Steve Ellis, coded it simply to see if it was possible.
Sonic Adventure 2

Attachment According to an unused audio file for Omochao, Eggman's mustache is fake.
Portal
1
Attachment There's an unused texture file in the game's code referencing the film "300". It can be found in the game's data as "wet_floor_sign.vtf."
Marvel vs. Capcom 3: Fate of Two Worlds
1
There is code in the game's data that would suggest that Doctor Octopus would have appeared in the game as a playable character.
Mario Tennis

Attachment Waluigi was created by Camelot artist Fumihide Aoki during the development of Mario Tennis as a rival to Luigi. There were also talks of a Princess Peach counterpart to further expand the roster. This proposed "Warupichi" character was ultimately dismissed by Shigeru Miyamoto and Nintendo because they were hesitant about making an evil version of Princess Peach, given how she was still portrayed as innocent in earlier games. Despite this, Aoki would keep the character idea around for Mario Power Tennis, featuring another rejected design that would eventually be revealed to the public in 2023, both through unused sketches and a 3D model. In one sketch, the character wields an axe, which according to Aoki, was added to make her "cute and scary". Aoki also revealed more information through Instagram comments, like how "Warupichi" was going to be the authority figure that gave orders to Wario and Waluigi, and how he wanted to make a companion to "Warupichi" that would have been an arch-rival to Yoshi that was going to be a dragon with horns and wings. The day after revealing Warupichi and the rest of this information, Aoki deleted the original posts and locked his Instagram account.

Luigi's Mansion
1
Luigi's Mansion was built with the intention of being in 3D. All Nintendo Gamecube systems support display of Stereoscopic 3D. Nintendo decided to shift focus away from 3D at the time as a 3D screen add-on would have cost more than the Gamecube system itself.
