Attachment There's an unused sprite in Pokémon Ruby and Sapphire that appears to be a revamped (and stretched) sprite from Game Freak's first game, Mendel Palace.

There are 2 unused abilities. No Ability and Cacophony.
No Ability is presumed to be an error handler, and is used when the game manages to find a Pokémon with an ability of ID set to 00. The term isn't used in the final game because all Pokémon were given abilities.
Cacophony is an ability similar to Soundproof, which isn't assigned any Pokémon in the game. It's assumed it was meant to be the ability for Whismur, Loudred, and Exploud, given their nature for noise-based attacks.

Attachment There is an unused stone in the game's code called the God Stone. A gray recolor of the Light Stone/Dark Stone sprite, with the description "A phantom stone."

Attachment There are three unused character classes within the code of the game. There is the unfinished 'Giant' class, and the finished 'Lycanthrope' and 'Werewolf' classes. It is unknown why these were omitted from the game.

Attachment Disney Castle was supposed to be playable. It was shown in a beta trailer but the level was cut from the final version. However, through cheat codes, it can be accessed.

Attachment It was originally planned for Pinocchio's world to be a location in the game, but it was later removed due to space limitations. Mugshots for Pinocchio as a human, Gepetto, and the villains Honest John and Gideon are left in the game, unused.

Attachment Originally there was a cutscene making fun of Pikachu in the game. After hackers discovered a Pikachu tail in the game's code, a fan asked the game's designer about it and he told the story in a tweet.

Bahamut, a recurring summoned creature from the Final Fantasy series, was planned to be a summon for Sora. But it was removed from the final version. Searching through the game data, a Bahamut summon option can be chosen through the use of cheat codes. However, since there is nothing to execute when it is chosen, the game will crash.

There was a world based on the Jungle Book made for the game, but was removed for unknown reasons. The world can still be found in the code and can be accessed using a cheat device, though it's unfinished.
The Legend of Zelda: Majora's Mask

Attachment In a prerelease trailer for Majora's Mask, there seems to be an unused mask that looks like Adult Link for Ocarina of Time. This mask was rumored to be a transforming mask which would turn Link into Adult Link, allowing him to use certain items. The mask was removed before the final version and young Link is capable of using all of the items directly.

Attachment The sky in the beta version of Surface 1 was originally white and cloudless, which gave the impression that it was snowing.

Attachment A beta version of the Statue level took place during the day and had a gray, cloudless sky with very thick fog. The statues were also laid out differently. Leftover references in code also indicate that truck was more than likely intended to appear in the ending cut scene.
Star Wars: Knights of the Old Republic

Attachment The world Sleheyron, a planet in Hutt space and one of the most industrialized worlds in the galaxy paved over with layer upon layer of gas refineries, landing bays, slave pens and ship construction yards, was originally going to be a visitable world in the game. The biggest level of the planet was going to be a massive coliseum where the Hutt lords pitted their gladiator slaves against one another. The world was left out due to time constraints.
Banjo-Tooie

Attachment There was originally a mode called "Bottles' Revenge" which would allow for a second player to antagonize Player 1 in the main game.

In it, the evil spirit of Bottles is able to free himself after being killed by Gruntilda. Whilst this mode is enabled, Player 2 can take control of a nearby enemy to attack Banjo and Kazooie.

While this mode was cut from the game, it can still be accessed through the use of a cheat device. Devil Bottle's dialogue portrait also still appears in the Tower of Tragedy quiz game at the end.

Attachment The stuffed toy bear from the first Dead Rising game was apparently going to be an in game weapon again as it is seen in one of the reveal trailers and in the Fortune City Commercial trailer. It was later removed for unknown reasons (possibly replaced by the robot bear).

Laguna, from Final Fantasy VIII, was planned to be included in the game as head of the Mirage Arena but Square Enix was also planning for him to be in Dissida 012 Final Fantasy which was being developed around the same time. Developer Nomura Takahashi decided that they wanted Laguna to be in Dissidia more and made the decision to leave him out of Birth by Sleep.
The Legend of Zelda: Twilight Princess

Attachment There are some The Wind Waker leftovers in the game. These are the Wind Waker item itself, Bomb Flowers and some other items. The file 'itemmdl.arc' contains models of 21 items from The Legend of Zelda: The Wind Waker which suggests Twilight Princess uses The Wind Waker's engine.
Metal Gear Solid 2: Sons of Liberty

Two members of the terrorist group Dead Cell were cut from the game. One of which was Old Boy, a soldier who served in World War II and was a mentor to mercenaries and soldiers, including Big Boss. He was cut very early in development. However, he would have commanded troops in his fight against Raiden, and would have used guns and equipment from the WWII era.
Metal Gear Solid 2: Sons of Liberty

Two members of the terrorist group Dead Cell were cut from the game. One of which was Chinaman who was based off of Jet Li. He was suppose to be fought in the filtration system where Raiden fights Vamp in the final version. He had the ability to walk on water, walls, and ceilings.

He could hold his breath underwater for a very long time and had a dragon tattoo would come to life whenever he touched the water. However, he was cut from the end version and his abilities were given to Vamp. Chinaman is mentioned in the game as one of the Dead Cell members who died before the Big Shell incident.
