The Mesa Grande uses a handling line named DESPERAD, which matches an unused text entry DESPERA associated to the text "Desperado." This implies that Desperado is probably the name used for the Mesa Grande during development of the game.

Hotel Mario
1
Iggy Koopa is the only koopa without a hotel. However, looking through the game's data reveals each hotel has an internal music, graphics and enemy data file labeled from L1 to L8. L6 is missing in its entirety, and the game jumps from Ludwig's to Wendy's hotel (L5 to L7).

You can extract sound and cutscene data from L6, but the hotel is left entirely blank. This points toward Iggy being planned to have a hotel of his own, opposed to only appearing in Bowser's hotel.
Borderlands 2

According to Anthony Burch, the lead writer, Tiny Tina was going to have another quest before it was cut. "After a certain character Spoiler: Roland dies, you get a quest to go tell all of Spoiler:his friends that the person is dead." This would include Tina and, for the first and only time, it would cause her to drop her carefree and insane attitude. She would thank you, give you a new weapon, and then lock herself in her workshop, which she could be heard crying in. Burch did not give a reason for the quest's removal but it is believed that since she lives out in the Tundra rather than at Sanctuary, meaning that players would have to trudge through an area filled with low-level enemies simply for a bit of dialog and a possibly useless weapon, the developers saw it to be not worth it.
Mortal Kombat
1
There are audio files which indicate that Fujin (the wind God from Mortal Kombat 4) was set to appear in the game, but was cut.

Grand Theft Auto: Vice City
1
The Grenade Launcher was planned for the game, but was cut during development. Although, in the Playstation 2 version the grenade launcher model (grenlanc.dff) and its textures (grenlanc.txd) can still be found in game files. These files were removed from all other ports of the game.

Attachment The Butler is a cut character. The purpose of the character is unknown, however it's logical that he was intended to be Salvatore Leone's butler. The only remains are the butler's fully textured model in both gta3.img and txd.img.
Pokémon Yellow Version: Special Pikachu Edition

Attachment There is a piece of music in the game's code that is not in the final game. It's a song from a previous Game Freak game called Bushi Seiryuden Futari No Yusha and is used in the boss battle of the game.
X2: Wolverine's Revenge

There was a cutscene with Spider-Man planned for the game, placed sometime before the Magneto boss fight. Rino Romano (reprising his role from Spider-Man Unlimited) had recorded his lines before being cut. The removed scene can be unlocked by collecting all the dog tags in the game.
