Nintendo requested that an American-voice actress be used for Joanna Dark. After auditions and failed negotiations, Rare decided to give Joanna a British accent voiced by Rare employee Eveline Novakovic, who had been hired as part of the music team.

According to game artist B Jones, Joanna's armor outfit was heavily influenced by the manga and anime series Ghost In the Shell. Likewise, Joanna's black dragon dress is based off of the Killer Instinct games, a series also developed by Rare.

Perfect Dark's creation is a result of Rare employees wanting to make the sequel to Goldeneye 007, Tomorrow Never Dies. However, they also wanted to make a game with weapons that had secondary functions, a female protagonist, and aliens. After being outbid by EA to make Tomorrow Never Dies, Rare dropped out of the bid war and used these ideas for Perfect Dark.

B. Jones, an artist who worked on GoldenEye 007 and Perfect Dark, stated in an interview that there was not a "production manager, schedule, or weekly meetings, or monthly meetings, or as far as I can remember, any meetings whatsoever... People would just do things they thought were cool and would work".

One of the available heads in the multiplayer character creator is actually that of Nintendo legend Shigeru Miyamoto. Another is Ken Lobb, a Nintendo employee who provided a lot of assistance in the development of GoldenEye 007 for the Nintendo 64. The heads of various Rare employees can also be found in the line-up.

By using a Transfer Pak to plug in the Game Boy version of the game to the Nintendo 64 version, 4 elements are unlocked in the 64 version: the Cloaking Device, the Hurricane Fists, the R-Tracker, and it unlocks all the guns in Solo Mode.

Perfect Dark was originally going to have a face-mapping feature, called "Perfect Head", that enabled players to take a picture of themselves with a Game Boy Camera and import their face via the Transfer Pak onto a polygonal character in the game. This feature was shown off at E3 1999, but was scrapped from the final game due to technical issues causing the game to crash any time the player tried to use a custom face in actual gameplay.
