Sonic the Hedgehog 3
1
If you wait roughly 47 minutes on Sonic the Hedgehog 3's file select screen, the music changes. It's not fully known if this is an Easter egg or just a glitch.
Assassin's Creed II
1
Attachment In a dungeon of the game, if you pull a lever and stare off into the water for about 30 seconds, a monstrous squid with glowing eyes will slowly swim by. If you pull it and wait again, the squid will raise a tentacle to attack Ezio.
Kingdom Hearts II
1
Gaston's absence from the "Beauty and the Beast" world (Beast's Castle) makes him the first Disney villain to not appear in the Kingdom Hearts series with a world based on his movie featured as a playable level.

Sonic & Knuckles
2
Attachment When you arrive at the Sky Sanctuary Zone, Knuckles will jump over a big gap and create a bridge for you, allowing you to move on. He then sits down, exhausted, having you run after Dr. Robotnik without him. But if you instead turn to Knuckles and press down, having Sonic (or Tails) duck, Knuckles will see this as a bow, as if you're thanking him, and he will proceed to wave you off, as if he's saying "just go!".
Franchise: Resident Evil
1
Attachment While Resident Evil has never actually tackled any supernatural threats and mostly just focused on scientific creations, there is one instance with the exception that confirms the rule. In the official Resident Evil Comics there's a story that takes place well before the whole Umbrella catastrophe. It features Jill and Barry investigating some murders in a college and ends up in Jill fighting off something that's supposedly a werewolf.

After the Credits of Resident Evil 4, in the "copyrights" section, it says "This game is protected under the laws of Raccoon Police Department. Unauthorized duplication, distribution or exhibition may result in civil liability and criminal prosecution by an appropriate S.T.A.R.S. member. And then some."
Resident Evil
1
Resident Evil was actually born from a project to create a successor to Capcom's Famicom game Sweet Home, which in turn was based on a movie of the same name.

In 2010, SEGA de-listed every single Sonic game with anything less than an average Metacritic score so that they could not be bought new at retail or downloaded from console-based online services. This was in order to increase the value of the franchise to prepare for a "comeback". Ironically, Sonic Free Riders, released the very same year, has a below-average Metacritic score of 47 out of 100.
Resident Evil 4

Attachment Robert Kendo's brother, Joe Kendo, is hinted to still be alive, as the words "Kendo Custom Shop" have been engraved in Leon's gun, the Silver Ghost.
Metal Gear Solid
1
The production team came up with many designs for the game's areas by building miniatures out of LEGO.
Metal Gear Solid 3: Snake Eater
1
In Metal Gear Solid 3, you hear about a legendary sniper called "The End". He apparently can never miss a shot, will always kill his target no matter what from any distance, and without a spotter.

What isn't known is that his parrot is his spotter. If the player shoots the parrot in the battle, he has a harder time shooting you. He also becomes enraged.

Attachment Whilst most manga and comic adaptions of The Legend of Zelda feature Link as the main protagonist, there was one where he instead served as a minor role. "Zeruda no Densetsu: Riruto no Chikai" which translates to "The Legend of Zelda: Oath of Lilto" featured Lilto as the main character whom Link teaches about swordsmanship.

The manga ran for 4 volumes, was written by Jin Munesue, drawn by Junya Furusawa and published by Shounen Oh Comics, and although it was officially licensed by Nintendo, it's considered to be non-canon.

Super Smash Bros. Melee
1
Attachment The main character of the game Devil World, Tamagon, appeared as a trophy in the Japanese version of Super Smash Bros. Melee. Tamagon was removed in the American version of the game but the trophy can still be found with Action Replay, complete with a translated description. Stranger still, the Tamagon trophy was removed outright from the European version of the game and cannot even be found with a cheat device, despite the fact that Devil World was released in European countries.

Devil World

Devil World is the only one of Shigeru Miyamoto's games to have initially missed out on an American release. This is due to Nintendo of America's strict policy against religious imagery. The game was, however, released in Europe on both the NES and later on the Wii Virtual Console, and a North American release would be seen first time as part of the Nintendo Switch Online service in October 2023.
Sonic the Hedgehog
1
In Act 1 of Green Hill Zone, it is possible to die by going too fast. At a certain point in the stage, the camera may not be able to keep up with you when you dip downhill, causing the game to think that Sonic has fallen into a bottomless pit.

In the Quake 1 Manual, it states that Grunts have probes inserted into their pleasure centres, and whenever they kill someone, they feel pleasure.

Dark Souls
1
Attachment Demon Souls and Dark Souls are the spiritual successor to From Software's previous hardcore action RPG series King's Field, and both contain many references to it. Particularly, Seath the Scaleless in Dark Souls is a reference to Seath the white dragon in King's Field who is normally portrayed as a force of good.

What's even more interesting is that in King's Field lore, Seath's nemesis is the evil Guyra who also appears as the final boss in several of the King's Field games. He is described in the manual of King's Field II as:
"The Black Dragon who is opposed to the White Dragon, "Seath." Guyra broke a black crystal which controls the powers of nature. He created the "Moonlight Sword" to make his chosen warriors fight for his revival."

In the King's Field II, he appears as a one-eyed dragon. Guyra's appearance is very similar to the character introduced in the Prepare to Die expansion of Dark Souls: Black Dragon Kalameet, who is also a one-eyed black dragon.

Additionally, in the original King's Field, not released outside Japan, Guyra appears as a black dragon that "has lived in the forest and defended the people" since ancient times. This is similar to how Kalameet is fought in a forest in the past.
The Legend of Zelda: Link's Awakening
1
When the player is inside Richard's villa, waiting around for two and a half minutes will trigger an instance of the famous Totaka's Song.

Totaka's Song is a small ditty that composer Kazumi Totaka likes to hide in many of works, including Mario Paint, Yoshi's Story, Luigi's Mansion, and most famously, the Animal Crossing series.
Donkey Kong Country Returns

Attachment In level 3-2, Button Bash, there's a stone monkey which opens up for you to go into. The monkey is wearing a tie, which looks somewhat like the American flag. This tie looks exactly like the tie in which the famous gamer Billy Mitchell (who held the world record for the top score in the Donkey Kong arcade game) wears.
