Donkey Kong

Attachment In the Atari 400/800 port of Donkey Kong, you can view the programmer's initials (LMD) if you do the following:
• Play a game and set a highscore of x37 xxx, x73 xxx or x77 xxx
• Get a game over, with your last death being a long fall
• Set the difficulty to 4 by pressing Option three times
• Wait through the demo screen until the initials appear
This was not discovered until 26 years after the game was released, a year after LMD announced its existence.
Super Smash Bros. Melee

Attachment In early versions of the game, the Princess Daisy trophy contains a third eye beneath her hair if viewed at the right angle. In fact, there are many hidden eyes all over her head, but this is the only abnormal eye that can be seen in normal play.
Devil World

Attachment The main character of the game, Tamagon, appeared as a trophy in the Japanese version of Super Smash Bros. Melee. Tamagon was removed in the American version of the game but the trophy can still be found with Action Replay, complete with a translated description. Stranger still, the Tamagon trophy was removed outright from the European version of the game and cannot even be found with a cheat device, despite the fact that Devil World was released in European countries.
Fable II

There is a loading screen which mentions a rumor that the Hero of Oakvale murdered the Guildmaster and carved "your health is low" on his forehead.

This is a little joke, as in Fable he contacts the hero every time his health is low, similar to Navi from Ocarina of Time.
Adventure Time: Hey Ice King! Why'd You Steal Our Garbage?!

The whole game is a reference to the Legend of Zelda Series, mainly Zelda II: The Adventure of Link. While exploring the world it is in an over-head view, and while exploring dungeons and towns it is in a side-scrolling view just like in Zelda II.

Not only that but when exploring the world map, random shadow monsters appear and you would have to fight a few enemies and get a reward. If you go into the first dungeon without Finn's golden sword Jake will say "Hey man... It's dangerous to go alone!" In which Finn replies "What?! We're both here!" Then Jake proceeds to say "Naw dude... What I mean is, this place is dangerous to enter without finding your sword first! I'm sure you'll find her soon!" Which is references the iconic phrase from the original Legend of Zelda.
Silent Hill 3

A cutscene can be unlocked if the memory card in use has a Silent Hill 2 save file. Heather contemplates reaching into a toilet, but can't bring herself to do it. She looks at the camera and asks, "Who would even think of doing something so disgusting?" This is a reference to a scene in Silent Hill 2, in which James Sunderland reaches into a toilet to retrieve a wallet.
Heavy Rain

In the Epilogue of Heavy Rain, if the player saves Shaun with Madison and Ethan alive, it will show the three of them starting a new life. When they enter their new apartment, Ethan says "A friend of a friend let me jump in line."

In a previous game made by David Cage, Indigo Prophecy, the main character lives in the apartment that they are moving in to, and it is implied that "the friend of a friend" is Lucas Kane, the protagonist in Indigo Prophecy.
Shenmue

In Ryo's house, under the TV in the main room is a cupboard containing a Sega Saturn. The game is set in 1986, which is about 8 years before the release of the Sega Saturn. This is a reference to the fact that Shenmue was originally designed to be on the Saturn.
Dark Souls

Attachment Demon Souls and Dark Souls are the spiritual successor to From Software's previous hardcore action RPG series King's Field, and both contain many references to it. Particularly, Seath the Scaleless in Dark Souls is a reference to Seath the white dragon in King's Field who is normally portrayed as a force of good.

What's even more interesting is that in King's Field lore, Seath's nemesis is the evil Guyra who also appears as the final boss in several of the King's Field games. He is described in the manual of King's Field II as:
"The Black Dragon who is opposed to the White Dragon, "Seath." Guyra broke a black crystal which controls the powers of nature. He created the "Moonlight Sword" to make his chosen warriors fight for his revival."

In the King's Field II, he appears as a one-eyed dragon. Guyra's appearance is very similar to the character introduced in the Prepare to Die expansion of Dark Souls: Black Dragon Kalameet, who is also a one-eyed black dragon.

Additionally, in the original King's Field, not released outside Japan, Guyra appears as a black dragon that "has lived in the forest and defended the people" since ancient times. This is similar to how Kalameet is fought in a forest in the past.
The Legend of Zelda: Link's Awakening

When the player is inside Richard's villa, waiting around for two and a half minutes will trigger an instance of the famous Totaka's Song.

Totaka's Song is a small ditty that composer Kazumi Totaka likes to hide in many of works, including Mario Paint, Yoshi's Story, Luigi's Mansion, and most famously, the Animal Crossing series.
Donkey Kong Country Returns

Attachment In level 3-2, Button Bash, there's a stone monkey which opens up for you to go into. The monkey is wearing a tie, which looks somewhat like the American flag. This tie looks exactly like the tie in which the famous gamer Billy Mitchell (who held the world record for the top score in the Donkey Kong arcade game) wears.
Resident Evil 4

Should the player repeatedly shoot the lake just before battling Del Lago, the monster will burst out of the lake and eat Leon in one gulp, killing him instantly. The HD and Steam editions of the game award the player with the trophy/achievement "Don't Shoot The Water!" for doing this.

There are two hidden alternate start-up sounds which can play after you power-up the console. The first one features a squeaking sound and a child's laughter, which plays when you have a controller in port 1 with the "Z" button hold down as you power-up. The second is of Japanese instruments played which activates via the same method but instead with four controllers.

Attachment At Comic Con 2012, Pen Ward, creator of Adventure Time, said when you beat the DS and 3DS game, it would play a video of him in a chair congratulating you in beating the game in a similar fashion to the Pepsi Man. However, it was never added to the game. It is presumed that it is replaced with the Konami Code secret where Pen dances.

There is a small tent located in the Highlands. Entering the tent triggers a double rainbow to appear on the horizon, with a sound clip from either Handsome Jack or Claptrap imitating the Double Rainbow Youtube video.

World 5-2 is designed in a Legend of Zelda format, using a top-down view, lots of rooms, and no stompable enemies. Also, if you light all of the torches in a certain room using a Fire Flower, a secret door opens and a Zelda sound effect is heard. The level was designed in honor of LoZ's 25th anniversary, hinted at by the level number: "5-2" is "25" backwards.
