Some changes were made to Otacon's lab concerning objects lying around. Originally the anime poster on the wall was of Hideo Kojima's earlier game "Policenauts", which is changed in subsequent versions to a poster of "Zone of the Enders 2" and the Playstation lying on a desk is changed to a Gamecube with a Wavebird controller.

Two statues of Mario and Yoshi were also added. Shooting the Mario trophy plays the original 1-UP sound from the NES classic and restores a bit of Snake's health, while shooting Yoshi just makes Yoshi do his famous "Yoshi!" squeak.

"I am a code. I should probably be changed over for something much more official in the future. But I'll do as a stand-in for now I suppose."

The developers likely forgot to change it.
The cipher used for the letter can be seen early in the game in one of Elizabeth's many rooms.

Attachment During the Tanker mission, calling Otacon while staring at a bikini girl poster on the inside of a locker will cause Otacon to reprimand Snake, who will be pulling a face of awe. Hiding inside the locker and pushing Snake forward, Snake will kiss the poster. Leaning against the poster when the door is open and knocking on the wall will either cause a "boing!" sound if knocking on the girl's breasts, or cause the enemies to go into alert if knocking on her crotch.

Attachment There are two easter eggs based on the Saturday Night Live sketch "A Night at the Roxbury" which can be found in different locations. Both show the NPCs mimicking the same actions from the sketch including bobbing their heads, trying to pick up women and wonder who between the two guys the girl wants.

The first instance can be seen in Nem'ro's Palace on Hutta where two bar patrons are seen watching a Twi'lek pole dancing. The second is aboard Carrick station in the VIP lounge where two guards are close to a group of dancers and follow the same routine from the sketch.

The arch at the entrance to Romani Ranch is actually the same arch at the entrance to Kakariko Village from Ocarina of Time. Even the text on the sign is re-used, effectively saying "Welcome to Kakariko Village" in both games. This is more noticable in the Japanese version, which features the text in Japanese instead of the localized version's Hylian text. The Hylian text still translates to "Welcome to Kakariko Village", though.
