In Episode 1: The Road to the Big Windmill, if you skip the Sun Sprite after you defeat the Polluted Piranha Plant and go up the windmill you can battle Petey Piranha. This is the only episode in the entire game that can be skipped. Also, on the way up the windmill a Pianta will say that you are getting ahead of yourself, this is a reference to Super Mario 64 where you can get Power Stars which are not necessarily Mario's current objective.

Attachment There's an island located north west which pays homage to the television series "Lost". Whatever vehicle that you drive there will spontaneously explode, and on the island you'll find, close to the beach, a crashed plane, presumably the Oceanic 815, with the word "Search" scribed on the beach. Heading east down the southern coast, you'll come across the lost hatch and on the upper half of the island, north of a tower, you'll come across a soldier who makes an ominous clicking sound with clouds of black smoke following him, a reference to the smoke monster.

Attachment Penta Penguin, a secret character that can be unlocked via a cheat code, was unfinished in the North American release.

One example is one of his power-ups that shows an Uka Uka icon but when activating it, summons protection from Aku Aku; leading to some confusion of whether he's good or evil.

Another example has to do with his voice. Some of the voices are simply sounds Penguins make, but there are two samples that sound more like that of a human talking. This is actually incomplete code that was meant to be removed from the game. The samples are of programmer Gavin James reading the file names "Penguin Yay 1" and "Penguin Yay 2". This was fixed in the European release.
Duke Nukem Forever

At one point during the game you will be accompanied by a Private Jenkins. After he runs ahead of you, he will be killed by an alien spaceship, and Duke will say, "Dammit Leroy!" This is a reference to the popular YouTube video where Leroy Jenkins gets his clan killed in World of Warcraft after charging into a dungeon screaming his name.
Far Cry 3

To promote the game, Machinima shot a short web series called "The Far Cry Experience" starring Christopher Mintz-Plasse and Michael Mando as Vaas. This is referenced in the cover for the game. You can also find Chris's head in the sand in the game, which will get you the "Say Hi to the Internet" achievement.

At the end of the game, Skull Kid asks Link to be his friend and says, "You have the same smell as the fairy kid who taught me that song in the woods." This hints at the Skull Kid being the same one that Link sold the Skull mask to and taught Saria's song in Ocarina of Time.
