This game was created by Yasumi Matsuno, who has paid homage to the rock band Queen in several of his works. The game's name itself is a homage to the band, as it is the name of two songs from the album Queen II; "Ogre Battle" and "The March of the Black Queen". Also, one of the games levels is named The Rhyan Sea. This is a possible reference to the Queen song "Seven Seas of Rhye", from the same album.

The mystical weapon Azoth was named by the game's designer Yasuhisa Kawamura as an inside joke, referring to another weapon called Parcelsus' Sword in one of his earlier works, Resident Evil 3: Nemesis. Azoth and Paracelsus both originate from the same mythos.

In a cavern called Mudan Grotto there's a skeleton with the name "Peke Utchoo", which sounds quite similar to the Pokémon Pikachu. Whoever put the skeleton in also included a note that reads, "If anyone shall ever find me, I hope I am able to bring them to laughter." The note was probably put in to make sure that the player realizes that the skeleton is meant to be a joke.

Throughout the Pokemon series are several references to a previous Game Freak game, Pulse Man. Two of the most well known references are Barry's battle theme having very similar notes to Pulse Man's first stage, and Pikachu's move, Volt Tackle, also being an attack from Pulse Man. In Super Smash Bros. Brawl, Pikachu's Volt Tackle Final Smash shares a similar appearance to Pulse Man's Volt Tackle.
