On Twitter, Toby Fox revealed that he didn't know how people would receive the character of Spamton, and he even thought that he would be negatively received. His fears were exacerbated after the character got a disdainful and disgusted reaction from test players. However Spamton, nonetheless, turned out to be popular with fans and even garnered his own cult following with the massive sales and popularity of his merchandise not being able to meet demand at times.

In the Streets multiplayer map, if the player stands on an open trash can, the location call-out in the bottom-left corner of the screen will call it "Oscar's House". This is referencing the character Oscar the Grouch from Sesame Street, who is famous for spending his entire life in a trash can.

The game manual featured throughout every version's cutscenes (except the DS version) is the cover from the Xbox 360 version. The DS version, however, is actually from the in-game cutscenes used from every other version. Interestingly, the DS version’s cutscenes resemble the in-game ones from the other versions.

In the Canalave Library there is a Book that was not in the original games for the DS, called the "The Sea's Legend", that the game describes as being "recently discovered" and that states the mysterious following text:

Spoiler:"Once upon a time in the East Sea, there was a Pokémon known as the prince. A brave human asked Pokémon living in the sea to let them see the prince. Mantyke, Buizel, and a Quilfish with huge spikes acknowledged the human's bravery and joined them. Together, they set off in a boat over the sunset-streaked sea, sailing through the ocean gate stretched over the waves. News of this reached the ears of the prince, who went to meet the brave little party at the Seaside Hollow."

It's possible that this text was put into Brilliant Diamond and Shining Pearl Spoiler:to tease the upcoming game Pokemon Legends: Arceus via giving the player a hint of a storyline or event that may happen in the latter game's plot. Furthering the suspicious nature of the text, Game Freak, when sending out review copies of the games, forbid any reviewer from talking about any of the text in the library.

Austin Wintory became the first person to be directly nominated for a Grammy Award for a musical score to a video game when his score for Journey became nominated in the "Best Score Soundtrack for Visual Media" category. However, it lost the award to Trent Reznor and Atticus Ross for their score soundtrack to the film "The Girl With the Dragon Tattoo".

The different musical themes of the Wii and its applications, such as the Mii Channel and Wii Shop Channel, were written by Nintendo's in-house Music Producer Kazumi Totaka, who is responsible for numerous game themes and scores to some of Nintendo's most celebrated IPs and who is also responsible for the reccurring "Totaka's Song" Easter Eggs hidden in the numerous games he's worked on.

In the international version of the game, beating the game with the secret Capcom characters shows a generic congratulations screen, just like with the secret Marvel characters. In the original Japanese release, however, the secret Capcom characters have proper endings.

According to Ed Boon, Warner Bros. suggested Neo from The Matrix as a guest character for the game but the idea was turned down because the character didn't fit in a game like Mortal Kombat.

"It was more like 'We’d love to do a guest character, who’s available?' And then we would see a list of 10, 15 characters. I remember they brought up Neo. So there were a whole bunch of ones that for business reasons or that creatively we didn’t think they’d fit."

In the livestreamed playthrough of Chapter 1 conducted for Undertale's sixth anniversary, Toby Fox stated that he originally envisioned the game having a greater visual contrast between the Light World and Dark World, with the former looking "drab" and simplistic and the latter having more vibrant, detailed graphics in the vein of Chrono Trigger or Super Mario RPG: Legend of the Seven Stars.

Similarly, the Light World was at one point planned to be populated entirely by humans, and the Dark World entirely by monsters, with humans turning into monsters when they enter the latter. According to Fox, the idea was removed for "a lot of reasons," most prominently a desire to better distinguish the project from Undertale.

Attachment Within the data for Chapter 2 are unused graphics for an alternate, more detailed version of the scene where Ralsei heals Susie after the first Berdly fight. Among other things, these graphics depict Susie's hand bleeding, deviating from the established portrayal of monsters being made entirely from magic (and consequently lacking blood); it's likely that this contradiction is the reason why the graphics went unused.

According to former Capcom artist Katsuya Akitomo, Capcom had plans to port the game to consoles back in the year 2000, but they were shot down by 20th Century Fox, who stated "that was a good game for its time, but that time has passed".

The game wouldn't recieve a release until 2019, thanks to the Capcom Home Arcade unit.

Scrapped character ideas included Silver Surfer (his fighting style — energy blasts & zooming around on his board—didn't mesh well with a fighting game system), Dr. Strange (too similar to Dr. Doom), Mr. Fantastic (his stretching abilities were too hard to draw into sprite form), Daredevil (not compelling as a fighter), Black Widow (Same reason as Daredevil), Hawkeye (Not enough abilities for a moveset) and Scarlet Witch (too overpowered). Dr. Strange, Black Widow and Hawkeye eventually made their way into later games in the series.

Scrapped ideas for potential characters included Howard the Duck (cut because the director felt Norimaro already filled the gag character role in the series and the failure of the Howard the Duck movie), She-Hulk (cut because the fourth-wall shenanigans wouldn't fly in arcades and she'd be a slightly-worse Hulk otherwise) and Spider-Ham (who Capcom USA suggested instead of Howard the Duck. He was cut for the same reason as Howard). She-Hulk later appeared in Marvel vs. Capcom 3: Fate of Two Worlds.

Galactus was considered as a potential final boss, but was cut as Marvel said that "a god-level entity like Galactus isn't someone the heroes could just beat up". Katsuya Akitomo objected to this, saying that there was a precedent for the heroes physically defeating Galactus in 1982's Fantastic Four #243. He tried to reasonably explain that they would establish that Galactus was starved, and that they really wanted to recreate this classic event in the game, but they stubbornly said no. Galactus later appeared in Marvel vs. Capcom 3: Fate of Two Worlds as the final boss of the game.

Iron Man was supposed to be included in the game as a fighter, returning from Marvel Super Heroes, but was cut because another company (most likely Acclaim, who made Iron Man and X-O Manowar in Heavy Metal two years prior) had an exclusive limited time license on the character. War Machine, who in the game is a palette swap of Iron Man's sprite, was used instead.
