Instead of featuring screenshots of the games like the US box art, the Canadian box art only features each game's logos.

The music that plays on the main menu is different between regions. In the Japanese version, an original remix of The Legend of Zelda theme plays. In the international release, the song used for the Master Quest menu is used.

The Legend of Zelda and Zelda II: The Adventure of Link both had their western intros rewritten to sound better. Oddly, no other re-release of these games (beside the Game Boy Advance "NES Classics" versions) use these versions, but instead use the original NES versions.

By inputting a secret combination on this game's version of The Legend of Zelda: Majora's Mask, the player can unlock a secret credits screen for engineering (showing the people responsible for developing the Nintendo 64 emulator that allowed the game to run on the GameCube). This secret went unnoticed until 2024.
