Attachment There's a pretty mean-spirited item in the game simply called "ALF book", which is sold for $100 in one of the game's shops. The book displays a block of text explaining the game's plot, as well as some strange fourth-wall-breaking story about the making of the game. Although this item might seem harmless, it also boots the player back to the title screen without warning and effectively restarts the game.

Attachment On the wall of Ashley's bedroom, you can find a poster of the previous game's Japanese box art, released under the title "Clock Tower 2", and featuring Jennifer. When examined, Alyssa remarks "This isn't a game!" in reference to it being localized outside Japan as the first Clock Tower game despite it being a sequel, since the actual first Clock Tower game went unreleased outside Japan at the time.

Attachment Many locations in Isle Delfino feature a series of swirl-shaped glyphs. While seemingly unreadable to the average player, these symbols are actually a cipher for the Latin alphabet. Consequently, most instances of them can be decoded to generate coherent messages:

• The sign on the Sand Cabana in Gelato Beach reads "BAR GELATO".
• The sign above the entrance to Pinna Park reads "PARCO", the Italian word for "park."
• The sign on Pinna Park's pendulum ships ride reads "VIKING".
• The Isle Delfino guide book's preview image for Noki Bay features symbols in the corners that read "NOKI" when read in the following order: top-left, top-right, bottom-left, and bottom-right.
• The flag atop the orange dome in Noki Bay reads "MARE VILLAGE", the location's Japanese name.

In some instances, however, the translation does not produce actual words or sentences:

• The wall paintings throughout Noki Bay feature various nonsense combinations of letters, with some featuring just one.
• The stone trimmings in various parts of Noki Bay simply repeat the alphabet from A to Z.
• In the international release, the game's signboards read "RZTU BOD TVR". Of note is that this is a replacement for English placeholder text that was featured in the Japanese version. The placeholder text is taken from a dictionary, with some portions inexplicably removed. The unaltered text reads "This isn't gonna hurt a bit. Just a little stick. Ready? 1...2...3. There you go. All done," while the text that appears in-game reads "This isn't gonna Just a little stick. Ready? 1...2...3. There you All do."

In 2018, in the Discord server of the Japanese gaming blog Gamecast, an anonymous former Sega AM2 developer revealed a previously-unknown Easter egg where at the end of the quick-time event at the New Yokosuka Harbor, if you input Hado Hado + A within 3 frames, you will perform a Shin Shōryūken as used by Ryu in Street Fighter III two years prior to Shenmue's release (Note that "Hado Hado" (or 236 236) refers to performing the command for the Hadoken move from the Street Fighter series by moving the D-pad down, down-right, right in rapid succession, twice in a row).

The developers had originally planned to include this in the game as a tribute, but producer Yu Suzuki stepped in and disabled it from being useable in the final release. For the average player to make the move, it takes 6 frames to perform, but the game lowers the window to successfully perform it to 3 frames, making it impossible to perform under normal circumstances. However, the secret itself was not removed, and would later be discovered and executed by a modder in 2019.

When asked why the Easter egg was added in the first place, the developer added:

"Although we were employees at Sega, we were far from staid workers, and all we wanted to do was make our games fun. We told ourselves we mustn't ever lose that way of thinking.

We attributed a minimum number of various events in parallel to all the characters, so even if the ending is the same, the path to get there will be different for every player. We were trying to do something like that. Quite different from multiple endings. The main story alone was followed without exception, but at the same time we wanted to give all the players a differing experience."

Shin Megami Tensei: Nocturne

In the Nocturne Maniax version that features Dante from the Devil May Cry series as a guest character, jumping from the Mantra Headquarters will normally cause your party's HP to be reduced to 1 HP. However, if Dante is in your party, he will take no damage from the fall.

In the Nocturne Maniax Chronicle version only released in Japan featuring Raidou from the Shin Megami Tensei: Devil Summoner games replacing Dante, he also takes no damage if you jump from the building.

These appear to be references to how each character can fall from great heights and land without any visible damage, such as in the beginning of Devil May Cry 2 where Dante successfully lands a jump from a tall cathedral tower.
