The Legend of Zelda: Majora's Mask

Mask of Scents = Pigma
Final Fantasy
1
Attachment In the English version of the game, just outside the city of Elfheim/Elfland are three tombstones, one which reads:
"Here lies Erdrick
837-866
R.I.P."

Erdrick is referenced a lot during the game Dragon Quest, and is also the hero in Dragon Quest 3.

In the original Japanese version of the game, the tombstone is actually a reference to Link from the Legend of Zelda series. In later remakes of the game, the reference has been changed back to Link.
Star Wars: The Old Republic
1
Attachment In Nem'ro's Palace on Hutta, there's a Human smuggler named Han Duo seen sitting with a Rodian named Greepo.

This is a reference to the scene in Star Wars Episode IV: A New Hope where Han Solo encounters Greedo in the Mos Eisley cantina.

Persona 4
1
Attachment Persona 4 has a book called "Witch Detective" that will be described by the player as:
A ploddingly-written romantic comedy about a girl on her first day of school in a new town. Vampires are involved.
... The content of this book was almost physically painful for you to read.

The summary is a reference to Stephenie Meyer's "Twilight" novel.
Fallout: New Vegas
1
Attachment Indiana Jones' remains (hat included) can be found inside a refrigerator, mocking a scene in the fourth film where Jones survives a nuclear blast by hiding in a fridge.
Metroid Fusion
1
Attachment If you use Shinespark to rush through a difficult area of Sector 4, dialogue involving Samus interrupting a conversation between Adam and a mysterious figure implied to be from the Galactic Federation will roll, ending with Adam remarking "I wonder how many players will see this message...?"
Phantasy Star III: Generations of Doom
1
Attachment Early in the game it's possible to sell your equipment to buy an Escapipe, an item that allows you to leave a dungeon. You're thrown into a dungeon by your father, and it's possible to then use the Escapipe to leave. This will lead to a unique conversation where your father tells you that while normally such a tactic is a clever idea, you have broken the game and must restart.

Harvest Moon: More Friends of Mineral Town
1
Attachment Watching TV at 4:44 AM or PM will cause the number 4 to appear repeatedly on screen along with a Japanese riddle-like text. This was most likely put in to freak out Japanese gamers, as four is sometimes pronounced "shi" in Japanese, which is also their word for death.
Game Boy Camera
1
Attachment In the View menu, clicking on the Credits/Staff Roll planet will show a clip of an unknown Japanese man dancing instead of showing the game's credits. It's not known who this dancing man is due to the compressed image quality making his face unrecognizable. While it is popularly believed that the identity of the dancing man is Shigeru Miyamoto, this is unlikely as he did not work on the Game Boy Camera and does not appear in the game's credits. The game's real end credits can be unlocked by Spoiler:beating Run! Run! Run! in under 22 seconds. During the start of the real end credits, you can view the clip of the dancing man again by pressing B.
